There's a game called "Eternal Darkness: Sanity's Requiem" wherein lies an interesting idea for a magic system.
Imagine that there are four different "strengths" of runes: 3, 5, 7 and 9. The size of the runes determines the magnitude of the effect. Certain spells can be made at various strengths determined by the array used. Example, "Wild Growth".

I suppose using Shrink / Grow once would apply the effect, while a second click would revert your size to normal. Actual recipes could be inwards and outwards arrows towards the center made from whatever material you deem acceptable, like so
I'd also like to see Purge and Summon runes. Purge would cause hostile NPCs to ignite and take damage, just like zombies and skeletons during daytime - this effect could fade if they somehow leave the purge circle. Summon would spawn a random (or specific depending on building material?) creep within specific (random?) intervals at the center of the Summon rune, no matter lighting or anything.
A lot of these suggestions don't really seem plausible/practical/possible as currently stands (changing player size, spawning friendly monsters, etc.), but I like the creativity. As long as we're just throwing things out there (leaves=saplings):

Maybe one that you put on the ground, and when activated, it destroys any natural block that's higher than it, in something like a 20 block radius (or more)?
What about an anti-rune, rune this way you can prevent people from destroying your town/house. This would exclude portals and other non-destructive runes.

Since we don't know exactly how the rune are going to be shaped and placed yet, and they are relativity easy to come up with, I am just going to post ideas with out designs.

Since there is currently no way to raise lower water levels on a med-big scale (minus are massive amount of sand to lower the water level or a massive amount of water buckets to raise it) these would be extremely helpful. A lot of times I would like to make something like a dam, or build a giant undersea dome village and the flood it.
Replace all of one Block with a equal or lesser block. This rune would replace all of one type of block (decided by what was placed in the rune) by another type of block (also decided by what was placed in the rune) as long as it was of equal "value" or lesser. For instance, you could replace all stone blocks with dirt, but not all dirt blocks with diamond.
Spawn monster. This rune would have the monster spawner for what ever monster it was spawning included in the rune, and would just be a way to spawn that monster or critter on command, perfect for arenas and such.
Fake wall. This rune would summon and desummon a wall. Preferably a rune that would be easy to hide (perhaps a rune made entirely of the block of what ever type of wall you want to summon, with a special rune behind it?)

There are also a lot of "tunneling" rune ideas here. I like the ideas, but for balance, I believe that if a tunneling rune IS made, they should be made in tiers: wood/stone/iron/diamond. Each tier should use the same about of resources that a pickaxe+shovel of said type would use. (Example, a diamond tier tunneler should use 4 diamond.) and only destory as many bick as ONE of said tool would normally destroy. (example, diamond tier would destroy 1025 blocks). That way, it cost slightly more in resources to make said tunnel then it would by normal labor, and it uses the preexisting balancing system to determine how many blocks should leave. The idea here is the benefit is that it doesn't take you forever to make a tunnel, not that the benefit is you get just shoot tunnels all over the map with no effort.
Llama, I like your teleporting rune ideas, but let us take it a step forward (or perhaps sideways?) How about a similar teleporter rune that contains a chest in the center. Said rune is linked to another rune, also with a chest in the center. Goods placed in one chest could be taken out of the other. This could be done two ways: treat the chest as one single chest, so good appear in both chests at the same time, and leave at the same time. Or treat them separately, so when goods are put in one chest, the disappear from that chest and appear in the other chest. (as long as there is room). The way this chest will work will probably largely depend on how Notch codes the chests.
Repair: A rune that requires 1 of the raw-ore for the current tier of item you are trying to repair. So say you have a iron pick, you would make a rune that had 1 iron in it, then use the iron pick on it, and it would repair it, removing the iron ore from the rune. Then you could put a new one in it and repair something else.
How about a rune that changes weather? (to/from snow for now)
More ideas: a rune to...
-freeze nearby water
-dry up water in an area.
-cause nearby crops/shrubs to mature
-harden nearby cobble into smooth stone
-melt nearby sand into glass
-destroy all annoying wildlife in the immediate area
edit: I assume you're checking recently placed blocks. (or all blocks near the most recently placed block) Have the center block be required to be placed last, then you can just grab the nearby blocks and place them in an array. Treat each row like a binary number, and WHAM! instant recognition of any orientation.

Yeah, along those lines. It'd raise or lower the surrounding blocks to the rune's height, creating a raised plateau or dipped crevice.
Enchanted Hoe One swing 'hoes" a 3x3 or 3x6 area in front of you (think powered up tools in harvest moon)
Enchanted Pick Has the ability to remove 2 blocks at once, the one you hit and the one directly underneath it. Using it hurts it's durability more then a normal swing, but would be ideal for clearing out passages and rooms.
Enchanted Axe One swing takes out the whole tree. Obviously, this would need some kind of restriction to make it limited uses, possibly increased durability loss or only so many uses before enchantment wears off. You simply swing the axe and the bottom of the tree, and all the wood *poofs* down, possibly the leaves as well. No more floating trees.
Enchanted Shovel Kind of like the pick, has the ability to clear out 2 blocks at once.
Enchanted Bucket Puts down 3 lwater/lava titles at once, one where you click and one on either side.
Enchanted Sapling This mighty sapling places a row of 10 saplings when placed. Great for starting forests.
Enchanted Arrows/Bow Sets the mob on fire when stuck.
Enchanted Sword Sets the mob on fire when struck.
Enchanted Helmet Allows for limited underwater breathing. Either decreasing the rate that the breath meter goes down or stopping it entirely for a certain period of time. OR makes you a small light radius for a limited period of time, maybe half the light a torch would normally give off.
Enchanted Shoes Increased jumping one square higher. Not sure if this is possible with current sever side checks to make sure illegal movements do not happen tho.
Enchanted Pants Increased movement speed.
Enchanted Chest Possible reflect damage back to target or heal for damage amount instead of taking damage? Limited charges of course.
Enchanted Torches Increased light radius.
Enchanted Flowers Just like enchanted saplings, plants a row of 10 flowers.

Spawns a small but useful beacon tower that can be used for marking places of interest or setting a trail of navigational markers for use later. Seems almost a bit redundant if you can plop down a teleporter, but hey, might still be a good idea. Tower might be like 12 blocks tall with a few torches up top. 1x1 at the top, 3x3 for a base? Which makes it short enough to not be an eye-sore/pain to take down, but also tall enough to justify not building your own since jumping off would suck? =P
(I sort of hate how the rune looks but I can't think of anything better right now.)

Perhaps a person summon? I don't know how well this would work, but a rune that if you click it, it will bring up a chat prompt saying to say the name of the player? Then the player specified would get a prompt asking for permission to be summoned. I'm not sure, but maybe it could look like this? Gold bar would be gold block, of course.
Amazing ideas, everyone! I'm back for a few hours today, and it's really cool to see what you've come up with. So far, anything involving durability isn't possible, but since tool runes only have a few uses, there's no problem with that.
Here are all the hoe ideas as of yet:
Farmer's Charm - farm tiles created come with crops already planted.
Power Hoe - the hoe works in 3x3 areas rather than 1x1 ones.
I'm probably going to tackle this the way notch does-- coming up with my own ideas based on all of the ones suggested. Some ideas might be implemented verbatim, but don't be surprised if I end up doing something a little different than you expected.
One thing though, I love the idea of a hallway rune, and I also love the idea of making large runes be more powerful. I hope all of these ideas can see the light of day-- there are so many good ones! I also love the Moses rune-- splitting the sea sounds very useful. Of course, it will be a toggle, and the sea will collapse back in if the rune is damaged. I'll try and make it so that it leaves air in any buildings you built on the dry land. Drawbridges, too, are awesome-- perhaps a 1-dimensional rune, which acts as a hinge? It'd check for any formation of planks, and then flatten it in a specified direction when used. It'd have a "tail" pointing inward, so that you can open the drawbridge by right-clicking on the stem. If I ever manage redstone interaction, there will also be a tailless version.

Drawbridge Bases can be any width. Technically the rune is only 3x3, and it will check for continuation of itself as it's looking for wood to "flip." Replace trunks with iron blocks if you want a stone drawbridge.
As for rotations, I'm giving up on that. Runes will either be symmetrical or have different versions depending on their direction. There will be a symmetrical compass rune which rearranges itself into an arrow pointing north. As for special effects, lots of runes will be transitional, with fire blocks on the newest layer of transformation.

If you could somehow hide it, and have it activated by a some kind of pressure plate... that'd be amazing!
Maybe you could hide the rune under some stone, put a stone pressure plate on top, and then have a great trap to keep people out of your castle/house. Just think: you set out the trap, leave the door your place open- someone walks in, steps on the pressure plate, and then, as you know: THE EARTH SHALL EAT YOU, so a giant pit opens up and swallows you whole.
Then maybe you could have a lever somewhere to close it back up? Or maybe it's permanent. The best thing would be to make it automatically close up again, after a few seconds. Once the victim falls all the way down, it could close up on itself and be set for the next fool who dares walk over it.
Also, another idea could be rather than someone walking OVER it, it could be someone walking UNDER it, so you would place it on the ceiling where you would not notice it until it was too late, and then everything underneath you would disappear, and then THE EARTH SHALL EAT YOU!!!!! Now I'm not sure how you would get it to know whether to check above or below it... maybe use different center blocks?

Good job. As soon as this is released, there will be no more vanilla servers.
I fully expect /cuboid and other things to come before Notch gets back from Valve.
Please, just keep functions the way they are. The furnace fix and tnt nerf as well as Persister are necessary in the short run and fix what is currently broken, but any new features will turn every server into non-vanilla, as well as remove some of the charm.

Click the center of the X, and it's replaced with:

Tested and works! Apparently, negative Z points EAST, not north. Would it be better if we made everything need to point east, or should I just modify the rune so it points true north?
My Server Mods:
Runecraft SMP Server Mod - java class replacer for SMP which adds magic runes.
Llamacraft SMP Server Mod - bucket fix, lava nerf, etc.
Is there a restriction to how much this could edit?
i.e A rune that warps a massive area. Creating say, a whole country? (150x150 sort of area?)
-Imagine this on a 20,000x20,000x3,000 block area.
bit off topic but tnt nerf? this is survival not creative.
on topic: i think this is a cool idea but this seems more and more like non survival and more creative.
i can see this used in survival though for town to town teleportation.
