Because I of so, I am currently making a pyramid (due to me and a friend being disappointed from the one already in the mod), a Small Underwater Dome (for Ocean biomes), and Bi and possible a Tower based one. :3 Also I am going to check if this mod works with "New Dungeons" another mod that I was using back in 1.2.5 but has finally updated to 1.4.2. :3
Question, can you add support for ExtraBiomesXL? Because i have noticed that some of the Dungeons will not show up in Biomes added by it, like the Tree House, Ice Fortress, Fortress, Forest Prison, and Desert Prison will not show up in Biomes that are added,like the Extream Desert, Birch Forest, Frozen Wasteland and such...

Its very difficult to add support to ExtraBiomesXL, I dont know if its even possible... well, we will see
I setup a new 1.4.2 server for my son and I with a bunch of mods (BC3, IC2, DynamicMazes,EE3,Forestry,Mystcraft,Steve'sCarts 2,etc). One of the first things we did was clear out one of the "Dungeons" your mod has spawned (I think it is from your mod). It was a house made from wood. Actually, it is more like a Community center/park shelter kind of deal. It had two Cave Spider spwawners in it and a chest in the center. It was such a nice building, we decided to make it our home for now. We filled in the two openings (one on the "north" wall an the other on the "south" wall), put in a door and also filled in the 4 windows up in the top of the building (4 in the "north" side and the other 4 on the "south" side). Anyway, we have it lit up well with candles, but we are still coming home to mobs inside our house on a regular basis. Do you set these "dungeons" up to spawn mobs, even when the spawners have been destroyed? That is what it seems like.
(The floor is mostly Moss Stone.)

Did u put torches everywhere? Because if theres not enough light the mobs are going to spawn.

you should talk to scott over at extrabiomesxl he is very helpful and my be able to help with getting your mod to work in all the biomes, which would be great. just a suggestion!! i really like this mod and would like to see it in all the biomes. can't wait to see that ship it looks epic. thank you for your time.

Suggestion:
Can you change the Nether Prison Spawners to Wither Skeletons or Zombie Pigmen? I ask this because of two reasons:
1. Zombies seem out of place in the Nether, seeing as they are not Fire Proof and such.
2. Zombie Pigmen and Wither Skeletons do not have any Spawners in your mod yet, and it would be a nice way to farm Wither Skulls or Gold Ingots after Disabling the Spawner (Really hard to do in the Nether if you don't switch over to Peaceful...).
The dungeons were made in 1.2.5.
At the time I cant really work on the mod because I have a lot of exames and tests, maybe next week

For a server with some of my friends. some of them are a little less good at installing mods, and it would require forge for them to join the server.

Sure did... Can't believe I called them candles. LOL
So, if you didn't do anything "special" in your mod to spam mobs, I am going to assume that we just need more torches.. That must be it.
