I personally rationalise it as the companion cube as reached a level of existance where it both alive and dead, and yet neither, for it is a block. The millstone simply takes this trancended existance and move it to one where we can no longer witness it.
I'm spending a conciderable amount of time putting together a full rationalisation of the world of minecraft with regards to BTW; the companion cube (and to a degree, chicken eggs) deserve special mention

Hmm, somehow I missed the whole "foul food removal" deal. I remember someone bringing the mass production of wheat to attention, but I only thought FC was gonna remove donuts. So I get why the fertilizer feature was removed, then again, I don't. Do you think that you could make a recipe that uses dirt and foul food to make a 'fertilizer' item? Or something of that nature in a way that is not abuse-able?(spell checker doesn't like this word...) If not, then that is that and I'll move on. It's just a pain in the butt to go looking for skeletons early into the game to get things started.
On a different note, I've got a question concerning lenses. Since you added the feature to connect lenses with each other, will there be a way to alter the direction of the light beam? like a mirror, or prism, or something to that effect. Cuz at the moment I'm having a hard time seeing the usefulness of just stringing several lenses together in a straight line since they already travel 128 blocks as it is.

Actually, it all makes sense if you realize that I hate bone meal as a game feature in Minecraft. It turns the farming system, which could have been a potentially interesting aspect of gameplay, into an exercise in whether or not you can right-click. This is also why it doesn't work on Hemp.
So, in answer to your other question: no way I'm adding an alternative for it. It was silly of me to have that functionality associated with Foul Food to begin with.
As for Lenses: you can already redirect the beam using a Detector Block hooked up to another Lens.
using detector blocks? Okay, so let me see if I get how this works.
Thought process 1) You have a beam of light strike the detector block with is adjacent to a lens and the lens magically fires a beam in the direction it is faceing...(doesn't make sense)
Thought process 2) You have a beam fire into a detector block which in turn powers a BTW glass light block which is adjacent to a lens causing the direction change(makes more sense)
Thought process 3) or is it something I have missed entirely?
Also, concerning bonemeal and such. I can understand you disliking it and thus making hemp independent of it, but why did you make hemp take so dang long to mature? That is one of the most annoying things about starting a new world is trying to get enough hemp to mature to make my first windmill.(I can get rather impatient at times...)
Oh, and speaking of new worlds, do you have any tips or crude designs for starter mob grinders? I always seem to have troubles making working mob and exp grinders. And turning rotten flesh into glue is something i need to do for lack of ever finding slimes in game.

The most effective way to farm hemp is to only break the top piece. If you break the whole thing it takes a long time to grow back, but the top block only represents one stage of growth, so it grows back very quickly. It will also drop hemp seeds, so you never run out. You can have a farm with 32 plants in a little while, and that's very efficient.

Before you even think about modding, you should make sure you have a good grasp on how to code with java. Theres plenty of tutorials online, youtube videos, or if you're old enough, go to your local community college and sign up for a programming class. If you don't know how to code then you won't have any idea of what you're doing when you start to mod.
Modding wise, a good java IDE to use is Eclipse and a modeler for the mac which has a thread on the forums is MCModeler. And of course you need MCP aka Minecraft Coders Pack to do any work with the minecraft code.
This works with clay soldiers, right? I was checking that out and though it was awesome, then wondered "Oh no, what if it breaks BTW?!" Is it only forge mods this clashes with?
It works fine with btw and i'm useing them together right now, Some forge mods will still work with just the forge files btw has but most do not.

Sadly Paint.net doesnt work with macs. Because of that I use paintbrush. Its very similar.
