First off, download the NON-CUSTOMIZER folder Thistle has set up. This is very important, and it'll work even if the customizer is down, which is very helpful. If you want to, you can also download from the CUSTOMIZER to make editing things a little easier. This assumes you're using the pack from the CUSTOMIZER, but I'm sure you can figure out how to do it without the customizer.
Make a new folder [FOLDER X] somewhere on your computer. Unzip both packs into their own folders within FOLDER X. I'd recommend re-naming them so that you can tell which is which. Now, copy the files from the CUSTOMIZER folder into FOLDER X.
Ore texture problems: These are usually errors caused by the customizer!
Open up Photoshop/GIMP, whatever image editing program you like so long as it has LAYERS and saves TRANSPARENCY. Open up the terrain.png in FOLDER X in said program.
Grab your stone texture from the png and make a new layer, UNDER the base layer. If it's not under, you won't be able to see your ores! Paste the texture to this under-layer, and position it behind each of the ores so that you don't screw up your tiling. Bam!
Changing out or fixing textures: The customizer sometimes has texture errors where part of a texture is missing, but this can also be used if you don't want to be bothered with the customizer, but do want to use a flavor pack.

Randomobs and such: This is geared towards those using the customizer, but who want the multiple mob skins.
This is the other reason to download the non-customizer version! Open up your mobs folder in FOLDER X and the NON-CUSTOMIZER folder. Copy the mobs from the NON-CUSTOMIZER over to FOLDER X. I'd also recommend doing this with the GUI since certain textures aren't available from the customizer yet! There may be other areas where this is relevant but I can't remember off the top of my head.
Once you're satisfied, zip everything except the ZIP files and the CUSTOMIZER and NON-CUSTOMIZER folders together. Copy your new zip over to your texture pack folder, and ta-da!
I realize this looks like a lot of work and very complicated, but it's actually pretty easy. It's made my life a lot easier since both of the texture packs I use and love have a lot of options that I like to take advantage of, and having this already in place has saved me a huge lot of hassle - and now that Thistle has the options in the direct download, I don't have to worry about the customizer going down.
can you put the default "flavor" ones (like pure heavenly, pure fairy, pure corruption, etc) on here as well? Minecraftcustomizer.net doesn't like people at the moment :/

I'm kind of laughing right now cause someone posted on Wolfhound's planet minecraft page that they got a rootkit from downloading it. I just got a web app at work released to me for security testing: aka, I get to hack it next week. Why would I put rootkits in Wolfhound when I can get paid for legal hacking?
And did anyone see the announcement on Curse supporting texture packs? I really hope they expand it to support non 16x16 ones very soon because it sounds awesome.
I just love your style! You just have a way with textures, like there are swirls in each texture and each block/item just seems so soft, yet serious at the same time.
Had someone suggest on the customizer tweaking the lava to match the flavors. I think I'll play around with that, I can only change the colors because it is a ridiculous amount of work to make new animations.
Jesus, it seems like I can't go two days without my Wolfhound being terribly out of date! Well, out of all the complaints one can have, this is probably the best one. I love the flavors. The constant progress makes this pack seem so... alive! And every day it just gets better and better.
