I had the same problem. The issue is not multiMC, but NEI. not enough items is not good friends with pixelmon. I ended up replacing it with craftguide.

MCPatcher uses a custom installer, and I have no idea whether or not it's usable without the installer in any other way, the FTB Voxel pack uses it though, and it works with copying to MultiMC, so you could check how it's doing it.
Please see if this issue also happens using the vanilla launcher. It's extremely rare that MultiMC has any impact on the game after launching it.
The problem is that when I import the 1.6.4.jar file that comes from the mcpatcher version folder to MultiMC5, MultiMC5 automatically redownload a brand new one from Mojang server. In pre 1.6 like the VoxelModPack from FTB it was possible to add something to the jar, but after 1.6 jar mods aren't supported anymore (for very good reason I know this too much) but still, that means we can't enjoy 90% of the texture packs that are on the Internet because most of them use mcpatcher for some parts of their textures, Forge add HD texture pack support, but not custom water and such which needs either mcpatcher or Optifine which is incompatible with FTB packs.

In case anyone is still having an issue with the SSL Handshake failed error.
Please read. Disclaimer This may work for Win7 as well, but no garrentee. I take no responsibility for any issues caused by this.
If you are using WinXP still with the latest MultiMC and getting the SSL Handshake Issue, this is not MultiMC's fault. Your WinXP certificate has expired. Check your logs.
All you need to do is update the certificate and you will be good to go.
If you have a different Certificate that has expired. Check you logs for the Certificate Authority that is issuing the Certificate.
Go to their website and check for a updated version.
Make sure you only update the Root Certificate!
Once you download the new certificate double click it (The new Downloaded Certificate) and install it.
Then restart MultiMC and you should be good to go.

I have no clue how many of those libraries are actually used for liteloader, so I decided it's probably safer to keep them if they don't hurt anything. This should launch the instance with liteloader.

If you're talking about the pastebin link, then it should. Copy that into a .txt file and rename the file to have a .json extension instead of .txt.
So all I need to do is copy the FTB instance to MultiMC5 and replace all the mods with the ones I use and it should be prepatched with mcpatcher, will probably try this before the end of the week, I'm too busy at the moment for that step.

Just be sure you copy it using multiMC, not just copying the folder from the FTB launcher's folder. FTB does it a bit differently than multiMC.

Edit 1 : I got it back by reset the config but when I ask to track FTB instances, I can't launch MultiMC anymore.
Edit 2 : even in a brand new folder, when I click to track FTB instances and I exit MultiMC, I can't launch it anymore and it doesn't even track the FTB at all.
Edit 3 : Nailed it down to the Voxel Modpack that I had downloaded and tried in the FTB Launcher, once I took it off my FTB folder, MultiMC stopped crashing and now it works #1, but I can't add the Voxel Pack, tried it again and I got an automatic crash when I try to launch MultiMC with the Voxel modpack present in the FTB folder.
What do you mean by patches folder btw? I don't see any anywhere FTB and MulltiMC
It's new in the development version (can be changed in the settings), warning though, going back from development to stable will currently bring problems. You'll need the development version if you want to use the file provided by Goreae.

Tried with all (stable, RC and Dev, all of them crash if I have the Voxel Pack in my FTB folder for unknown reason, I got 3 other packs (Monster, Horizon and Direwofl20) and none of them are causing problems.
RC shouldn't be used after it's release is in stable as it won't receive hotfixes. There is a known bug in stable that has been fixed in develop, but there is a somewhat rare bug (rare as in only on some computers) in develop, please add all the information (logs etc.) here.

I can't see how 9 versions is practical. I can understand 2 or 3, but 9? Do you really play them all?
