Whenever I use the top layer feature and add tall grass to regular grass blocks, they all come out looking like desert shrubs. The biome is plains so idk what the problem is. Any ideas?

I get this error when creating custom object layers. It usually happens when trying to create a 3rd object layer. Each object layer has about 10-20 objects in it. Ive tried different objects and it doesnt seem to be exclusive to one layer, its just random. Afterwards when saving and reloading, all of the custom layers are missing. Is there a limit on how many custom layers or objects you can have?

Also i noticed that some of my trees seem to float above ground (like 10-20 blocks above ground) and some of them are inside of the ground. Like they just look like bushes, but if you dig up the dirt, theres an entire tree down there. Any reason that would happen? I dont believe any of my objects are wrong, and the one underground doesnt make any sense whatsoever.
EDIT: Apparently I was wrong, it indeed was linked to specific .schematic files that made that error. I found some safe objects and made about 7 layers with no problems. When trying to load a specific group of trees, it gave that error. Not sure what is wrong with them though.

That's because the origin (the "root block" if you will) of the schematic is not at the base of the trunk but in some corner. Probably where you were standing when you exported the object. You need to make sure that the offset either points to the desired block, or that the schematic has no offset at all, in which case WorldPainter makes an educated guess which is usually correct (if you don't want any part of the schematic to be underground).
The offset is stored in the WEOffsetX, WEOffsetY and WEOffsetZ attributes of the schematic. You can use an NBT editor such as NBTExplorer to either remove those attributes or edit them. You can also try to stand as close to the desired root block as possible when you copy the object prior to exporting it.
Bo2 files are better suited for this purpose, you might want to look into using those. You can convert schematics to bo2 objects or create bo2 objects from scratch using an editor such as Better BOB.

I don't understand what you mean. Are you saying that the coordinates in-game are one block off from what WorldPainter reports? Or do you mean something else? What does "pinpoint coords using a plugin" mean (you know that you can see the coordinates where you are by pressing F3, right?)?
My apologies, what I meant was that say for example I go in-game and use a plugin called VariableTriggers and point to a co-ordinate to Teleport to, it will ALWAYS be the coordinate/block to the EAST of it's intended destination. It's not the plugin itself because I've generated a brand new MC world and it works fine. I haven't tested any other plugins like this. It's as if the real coordinate grid is moved to the east by 1 block.

That's a feature, not a bug. It does that for all layers, not just the object layers. The reason is that if it did honour the intensity slider it would work even more counterintuitively. By default the intensity is 50%. If right-clicking meant that it would only erase to 50%, since everything previously painted would be at 50% or less, right-clicking would do nothing at all! It would be very confusing and lead to no end of questions, so I chose to make erasing work at 100% always.

Is there are way to increase the size of the editable world after its already made? E.g. If I created the world and made its dimensions 150 by 150 but then wanted to make it bigger to say 250 by 250. I don't want to have to make it really big to start with but expand as I add more.

Which antivirus? It might be deleting files without telling you (some, like Norton, do that).

I have no idea how that could be caused by WorldPainter. Minecraft maps are pretty straightforward collections of blocks and as far as I know WorldPainter generates completely normal, valid maps. There is no way for it to influence the coordinates reported by plugins. I suspect that something else is going on which only makes it seem as though the correlation is with WorldPainter when in reality it is with something else. I don't think I can help you!
Normally with the Flood tool. Left clicking increases the water level; right clicking decreases it. I assume you want to repair the mess from that screenshot though, which would be hard to do with the Flood tool. Try the Sponge tool. Left clicking dries up water (and lava), right-clicking restores it to the default level (which you can change on the Default Terrain tab of the Dimension Properties screen).
I assume that this is an existing map you edited with WorldPainter? Presumably there is a forest under the sea because the forest was already there, and you either decreased the level of the terrain or increased the level of the water so that it became flooded.

If this turns out to be the problem the program may be hanging trying to complete some background process, for instance submitting usage statistics. Perhaps you are behind a firewall or something which would make that difficult? If so, try disabling submitting statistics in the preferences to see if that makes a difference. If not, send me your log file (it's called logfile0.txt and it's located in %APPDATA%\WorldPainter) and I'll see if that tells me anything, although I can't promise it will. You're the first to report this, so it's probably an obscure problem...
