Yeah, it's a pain, really. While the vanilla player rejoices over every update, the ones that use mods such as yours are struggling and waiting for all their mods to get updated.
Another reason for a client side API - or at least a client side data feed that can be fed into other programs. As long as the API/info didn't change, the 3rd party tools would keep working with minor (and sometimes major) updates.
Can you make it so you can specify where the minecraft.jar is it should look for, because i use a custom folder?
All you need to do is modify the 'PatchMinecraft.bat' file.
just modify the 3 instances of the .minecraft path to where ever your custom folder is

Well Mojang has told us many many things
However I've just updated our server and so far every 1.4.6 mod works (with the exception of forge of course )
I looked at FML's Wiki and they say they are compatible with Risugami's ModLoader mods (like AutoMap).

I haven't used and don't intend to use FML so I don't know the specifics, but it seems to me like AutoMap is already compatible.
