I posted at your forum but I wanted to say again how awesome this is, I will be watching this closely and pray that you will keep on going with this awesome idea.
Are you asking if you'll be able to keep mods closed-source? If so, the answer is probably not. I don't like closed-source, but I also respect the right to use it... Dilemmas. Anyways, I don't actually know if there are libraries to convert compiled Lua into Java. I'll look around.

*ahem* Theres a lua to java system built into luaj. Anyways, he's referring to lua bytecode not java compiled code. And currently there should be support for that since I never removed it.
