I'd like to see more monsters or minions, perhaps a crystal golem that gains different abilities by "feeding" on the 4 elemental crystals. perhaps its strength can depend on the aura level, becoming twisted and hostile if it spends too much time in high taint areas.
As for monsters, perhaps add a way to trap them, giving the ability to do research or experiments on live specimens. Maybe even some gene splicing, using magic or tools and such to create new monsters or animals/creatures.
With the fact that we might be getting tamable wisps. I have an idea. You can make a block to make new types of Wisps. However you need to create a block that will allow wisps to create crystals. Examples:
Air is the fastest worker, but lasts the shortest time, earth is slowest, but lasts the longest time. If you are lucky, you can create a new Wisp. Example: Steam Wisp, this wisp produces both fire and water crystals.

Make it Multiplayer/Server capable. I know there would be some headache behind this, and add a bit of a challange concerning other mods like BC, or RP2, etc., but the enjoyment of being able to share one's discoveries on the fly with others would be ample reward. Plus how neat would it be to come across a fellow player on a server and his taint infested forest. Talk about an erry experience.
I like several of the ideas already posted, multiple branches of magic, wisp breeding, etc. But taking it that next step would truly bring it to a new level.

during 1.3 the codebases will merge. so thaumcraft will either become smp, or never update to 1.3

except ones fired from specially made pieces of elementally infused wood, and occasionally weapons and tools, and sometimes bows, and seals (or placed inside boxes with focii attached), but NEVER on the desecrated corpse of a unicorn... (the horns are the only magically useful bit anyway)

you know, we really need to define "spell" one of these days... I mean, what is the difference between standing there shooting a lightning bolt from your hands, and doing the same with a lightning wand? I mean, change the sprite of the rod into a lightning bolt and you've changed it from a wand to a limited use spell
if you want to do that, texture it to look like a lightning bolt. azanor said he would never "add a type of mana that you use to cast spells" in tc2, vis is magic, but it is highly unstable. you yourself can't utilize it, but you can create reacharounds to this rule

Another random idea. We have wands of fire, water, lightning, ETC why not have a drawback to using them other than just a tick of durability?
With the more dynamic aura we're going to have, why not sap energy out of the aura to use the wand?
If not impossible to code, i'd also like to be able to make enchanted robes that have low defense, but can be enchanted with really, cool abilities. Like jumping through the void to teleport or "blink" forward a certain amount of blocks, fall slowly like a chicken, or transmute all mob drops into steak (for the lulz)
Possibly these robes could be worn when doing magic to make them look different.
For Druidic magic the robe could turn shades of green, and have a particle effect of green runes floating around the player.
For Thaumaturgy the robe could be purple of course, and crackle with purple lightning
For Dreamscaping the robes could be a light blue, or white. and have white smoke under the players feet, obscuring them.
Voidwalking could be gray with purple accents, and the special particle could be a scarf with the trademark infinite stars particle in the center.
these are only a few of the different robes you could have. the effects are purely cosmetic, and don't effect the likelihood of a certain enchantment. the study of the magic however will. So someone more versed in nature magic could get the plant armor enchant easier than someone who spent all his time going crazy in the void.

Quick idea: On the topic of tamed Wisps, perhaps we could have utility Wisps and combat Wisps as separate things? Picture this: a Thaumaturge carrying diamonds has a pet Aerowisp (or Air Wisp, whichever term you prefer) that defends him is walking through a jungle. He is ambushed by another player's Terrawisps (Earth Wisps) (because green and yellow are sworn enemies) and immediately starts placing down a 3x3 of obsidian, with an extra block on front-center and back corners, as his Aerowisp tries to draw aggro and dodge the Terrawisps' magic. The Thaumaturge then places down a Brazier of Souls (or equivalent) and spews Air Crystals and Soul Fragments all over the construct. Within seconds, Vis is taken from the atmosphere to infuse the crystals with life, creating even more Wisps. The Taumaturge's assailant is seen running into a freshly opened gap in the ground from his Portable Hole as his last Terrawisp falls to the newcomers.
And then the assailant finds out that someone griefed his base with pressure plates and TNT. Fun times on TC SMP
Edit: If we got Wisps that could carry stuff, and we could give them commands, Thaumcraft+ComputerCraft would be sufficient for every problem I had with Vanilla (mostly excess Redstone and Cobble, but also some automation things).

Now for my own ideas, in auras with high vis affinity, it could be possible for the souls of dead Thaumaturges, Dreamscapers, Shamans and Voidwalkers to visit the world through unknown means, each depending on how the aura behaves in that chunk.
Incursions of dead Thaumaturges and nature magicians (shamans) would be strictly beneficial, as both branches of magic don't really have a drawback on mental health.
Things get interesting when a Voidwalker or a Dreamscaper shows up. Both branches of magic cause hallucinations and deteriorated mental health. So ghosts of these "professions" tend to be.... unpredictable. They could tell you the meaning of why you are here, give you very useful words of power, or they could drive you even more insane than you already are. Use extreme caution when approaching these.
