I'm looking to create a 3D model of my Single Player Map by joining each of the Cartograph slices (like an MRI). I'm gonna try MATLAB in a little bit but I wanted to know if anyone has any suggestions on other methods to do this.

I tried this using photoshop's 3d layering capabilities but it turned out just looking like a big mess, and because the map was rather large eventually caused photoshop to crash.
I prefer to stick with something simple like Minutor for viewing layers.
Well so far I haven't had much luck with MATLAB. I did find out why Photoshop doesn't work very well. The PNG files have a built in transparency. When you go to paste an image into a new layer, the selection is not based on the full resolution of the image but the outside of where there is actual image data.
I did find some Open Source MRI software called "3D Slicer" (www.slicer.org). It's supposed to allow you to bring in multiple images as a volume and compile them as a visual 3D model. I'll post my results if it works.
