Nice work just started looking into this. I host a pixelmon server 20-40 people a day I would love to put together a full pokecube server on my dedicated box. How's the performance on 1.9, also is 1.10 far enough along for me to start a map in 1.10? Or is production on 1.10 not started? I can get a full adventure/survival map with towns etc up in a few days time.

I haven't done much testing on 1.9.4, mostly on 1.8.9, due to doing all of my testing on LegnaK's server (I find it hard to test a multiplayer-focused mod on single player), but if a 1.9 server is up, I will gladly play on it and fix any bugs that are found.
1.10 forge isn't out yet, so pokecube development for it hasn't started yet, I will probably look into an update as soon as forge gets the first 1.10 version out, but will have to wait for forge to stabilise before properly doing an update (That is the reason why it is for 1.9.4 instead of 1.9, the forge 1.9 stuff took way too long to stabilise, and by the time it did, 1.9.4 was about as stable)

Is it possible to disable natural spawning mobs and only have pokemon spawn?
Yes, in pokecube.cfg set deactivateMonsters=true and deactivateAnimals=true.
I do not suggest changing disableMonsters, that might be buggy until I re-implement shadow stuff.
You can also change most pokecube configs ingame with /pokesettings <configname> <value>
Edit: example would be "/pokesettings deactivateAnimals true" would stop vanilla animals spawning, and "/pokesettings deactivateMonsters true" would stop mobs, I think those two happen to be some of the few settings that requires server restart however, most do not require a restart.
Edit2:
If you look through the ingame config gui (The forge one) it will have descriptions of what the various config options do.

Can you see if you can find the difference between trainers that do this, and ones that don't? or something that triggers them into being like this?
I am doing some testing myself as well, and I have found 1 beauty in my one of my test worlds that is bugged like that, but all other trainers I have found seem to work fine. I will continue trying to find a pattern in the ones that don't play fair.
Edit: After re-loading that world, the beauty had returned to normal as well, so idk why it was acting as you mentioned before.

Actually, it happens pretty much everytime I enter a chunk I loaded before (in exploring and such) and battle someone, but they give me the emerald. There was this time where a trainer send all of its pokemon (a team of 3 voltorb) and they just outright exploded with no warning, and then there was this huge crater with my stuff in there.
Thanks for the assistance my staff and I have been working on a server dedicated to PokeCube running on 1.9.4 and it will be finished by tomorrow at this time. I will keep you updated.

Hmm, I will look into loading/unloading chunks with trainers then, most of my local tests have been done rather close to spawn.
As for the explosion, when it is used as an ordered attack, it doesn't give warning, maybe I should ban trainers from using those moves, as they currently try to use the highest damage move, which is almost always going to be boom.

Ok, let me know if there are any issues, I will gladly fix bugs as they are found there, It is very hard for me to find bugs in the testing environments.(as shown by this trainer bug which I have yet to replicate reliably)

Hmm, I will see if I can get my renderer for them to handle the alex model.

i found another bug mounting in the aerodactyl and how i can change between the male bird keeper and the female bird keeper on the trainer editor ?
you need to convert them to the 1.8 format i think that i can do that, probably today on in the other week
I need to adjust aerodactyl's mounted offset i guess.
I will add that functionalty to the trainer editor, currently you need to use /pcedit and change the gender variable (0 is female, 1 is male iirc).
Whenever I update it, I will add a button to toggle gender.

Perfect I will get a 1.9.4 up for my staff in about a half hour... does the nether spawn pokemon?
Yes, things do spawn in the nether, mostly cave pokemobs, fire types and ghost types.
