Turned out to be that one of my mod adds a new world to my server.
So for now we can safely assume that having multiple worlds will break "registerOrder" property.
Ahhh that is it. I had never thought that having multiple worlds can affect item registration.

No problem, but like what Otho said it may not be the multiple worlds. All blocks should be handled the same regardless unless the mod has issues with registries. For testing purposes what is the mod that you use to add multiple worlds?
shadowofdoom1000, sorry for taking so long to answer. I was solving some other visual bugs, before trying to find out what was going on with your registerOrder problem.
I am not sure why having multiple worlds affected your registering. It should be something on how forge handles it.

Hmm it is Mo' Creatures mod that add a new world to my server.
I found that even if we delete that addition world folder, then re-register the custom items, item registration will still be messed up, even if CustomItems is the only mod in the mods folder.
The only way to make item registration into correct order is to remove the aforementioned mod, then delete the whole world folder, thus re-create the entire worlds.
I've been trying to figure this out for a while now and really haven't gotten anywhere so, may I have an example of how one is supposed to implement multiple potion effects?
EDIT: nvm, Github doesn't have the example of that, but your above link does.
How do I make a food item return a bowl back when used? I made a few new food items using this mod for my modpack (Poi, which requires plant mega pack to be used, and popped amaranth, which I created a new crop for), but, when they are eaten, the bowl is consumed.
what do i do if i want an item that does damage or cause potioneffect/fire when touched or submerged in (in case of fluid).
or if items touching it will get destroyed or not (like cactus)
At moment it is not possible to configure potion effects for weapons, contact with blocks or contact with fluids.
Also it is not possible to make blocks that destroy items like cactus.
On hit effects for tools are something to be added in future versions

I never thought about foods with containers. This is for sure something to be added in the near future.

About "Custom brewable potions": Can't Minetweaker add brewing recipes? If it can, you could make a CustomFood with potioneffects and use MT for the recipe
I wont add pre-enchanted items. This can be done with mineTweaker recipes
I will probably add Lore in future versions. I think this would be a nice feature, but for now this can be done with mineTweaker
I won't add custom recipes for potions. Recipes aren't the focus of CustomItems. I am thinking of making another mod in the future that may fill your need for potions recipes.
But, I will check about making new potions. Even if its impossible to add a recipe for the brewing stand
