I have set up a 3x3 ender-lilly farm with ender cores, the ritual of the green grove and maintained by golems, I then added, 1 block out, junglewood on the walls and cocoa beans - this works well.
I then temporarily added a sinister node to create an eerie biome in that chunk and then added silverwood and mana beans above the ender pearls and cocoa beans in the 5x5 space.
While I am getting some mana beans, when I tested to make sure the golems picked them up, I dropped one on a growing ender pearl and the bean disappeared, (definitely not into my inventory or the chest via a golem)
Does anyone know what would have eaten/destroyed the mana bean? (options are green grove, ender core, ender lilly/pearl or eerie biome)

If I could remove either or both the ender core & green grove and keep the ender lily I would prefer to do that.
EDIT: So I remembered I have gained ender lily seeds in the process and took one out and planted on end stone - same thing happened so it is a mechanic of the ender lily itself, good to remember for a no cost disposal system maybe.

I would not suggest trying to take them with just a wand, as their Runic Shielding can take a lot of hits.

The problem you're having is that nearly-mature ender-lillies are pointy, and tend to destroy/harm anything that lands on them. I'd suggest moving the ender-lily farm out of the drop zone of your mana beans.

You're right, I wasn't very helpful. I'd given my intentionally-vague reply in a do-it-yourself attitude, assuming you'd proceed with test = conclusion. I wouldn't have considered additional factors at that point, which just shows you're more inquisitive and thorough than I am. As WolfAmaril stated, yes mostly-to-fully-grown ender lillies damage entities. As an apology I'll throw in a tidbit. You're using end stone, which is faster than dirt/grass. If you're cramped for space though, I've heard (from a friend - haven't tested myself as I prefer slower/balanced) that enchanted wood is the fastest growing surface to place them on.
If you don't want to move anything and have blood magic installed, use the Zephyr ritual as it instantly adds dropped entities to it's chest instead of drawing them in. Any other mod that handles entity collection the same way would also work.

Gula is from Forbidden Magic. Think pigs and pig-related things for Gula. Tempus is only available from wisp essences or if you find it in a node.

gula is an aspect thats added by the forbidden magic addon. im not shure if tempus still exists. ive not seen since thaumcraft 4, as far as i can remember. if it still exists, try scanning a clock.

Also, holy fishsticks and mob champions batman! I've always like hard difficulty as I play it safe and want more challenge. Seriously though, mob champions + the zombie awareness mod is ridiculous. I carefully clear out a twilight forest hill with my fallback shelters and pits, everything going wonderfully. Then a pack of zombies interferes, led by a fully armored infested zombie. Freakin spiders get through my 1-block opening and maul me to death. Saw a "warp" enderman with 70 health too. God help me if this kind of thing happens once I start the chocolatequest dungeons!

I did some CraftTweaker scripts for Mystical Agriculture. They fill in a couple of small gaps in MA, and also let you make or duplicate not only vanilla plants, but the blocks, plants and wood from Quark and Biomes O'Plenty. Also spawn eggs for most vanilla mobs! The scripts are here on Github.

Zombie awareness mod makes zombies (I don't know about other mobs) tougher, as they can track from further away, and will track by "smell" and sound. They also tend to group together and move as a pack rather than individually.
The problem you're having is that nearly-mature ender-lillies are pointy, and tend to destroy/harm anything that lands on them. I'd suggest moving the ender-lily farm out of the drop zone of your mana beans.
Has this changed? I remember being worried about placing ender lilies close together; that they would destroy each others' pearls and seeds (like how a cactus block does) when breaking. Testing showed they damage creatures but not destroy objects. This was several versions back though.

Primal Crusher, while having quite fast auto repair, does have durability. It can break if you use it up faster than it repairs itself.
