I may not be a heavy fan of this mod, but this has to be one of the best mods out there. I'm surprised you made like, 4 different versions of this mod all by yourself.

I did some CraftTweaker scripts for Mystical Agriculture. They fill in a couple of small gaps in MA, and also let you make or duplicate not only vanilla plants, but the blocks, plants and wood from Quark and Biomes O'Plenty. Also spawn eggs for most vanilla mobs! The scripts are here on Github.
I suspect you changed something in the arcane lamps, when I started up my thaumcraft server it skipped all the blockentities for all of them at spawn. They still work so thats good
If I may ask a little plea, don't upgrade forge versions, the version you use now allows me to run it on cauldron(which is now EOL). saves me a lot of bother ;-). But if you do i'll respect your choice. I'm just grateful the last few updates have all been on 1231.
Keep up the good work, and if you ever get around properly fixing those vis relays that would be great. Having the vis relay getparents() loop crash the server 3 times a day gets annoying at some points.

We're using Direwolf20 modpack 1.0.3 for MC 1.7.10. The bug appeared since we've updated from 1.0.2.

Some mods, in combination, including but not exclusive to Thermal Expansion and Big Reactors, and at no fault of their own cause Thaumcraft to load in a slightly different order than usual. Which can derp out aspect scanning.
This was fixed in TC 4.2.3.1 at which point it was found that some mods, including but not exclusive to, IC2, EnderIO and again at no fault of their own, add Copper and Silver ingots to the ore dictionary at a point that Thaumcraft no longer expects causing crashes and mayhem at startup.
So TC 4.2.3.2 reverts the 4.2.3.1 fix using the not unreasonable assumption that we, the users, would prefer some items that don't scan properly when certain mods are installed, to thaumcraft that doesn't load at all when other mods are installed.

If you have open space to the side, you can do a 3-element chain (Tempestas/Aer/Lux), otherwise you need to back out (deselecting some of the path) and try somewhere else. That may mean working on different connections between the starting hexes.

here is an idea of a different mini game for researches.
same old research table setup, with some aspect already placed on the table.
When you drag a complex aspect into an empty space, it will split into two aspects which form the complex one.
If you drag an aspect into another one, and they can be combined to form a complex aspect, it will form the complex aspect on the location where you drag it to.
Player needs to work their way and place certain aspect on given spot to unlock the research.
Note: when spliting a complex aspect, right after you split it, you should be able to swap the location of those two child aspect by double clicking on them.

I have a problem on my Server with Thaumcraft 4 (v4.2.2.1) and the use-core. All other cores for gathering/farming are working just fine, also
the arcane bore works. In claims, and outside.
But with the use-core, the golem picks up a sapling, and tries to right-click on the dirt/grass block i told him to, but the sapling is not planted. Instead, he does right-click with the sapling like 20 times a second. When i enable permissionex debug mode, the console gets spammed with
"[PermissionsEx] User FakeThaumcraftGolem initialized"
But there is no error message at all that he is not allowed to place the sapling.
I don't know if it is a problem with cauldron, thaumcraft, permissionex or something else, but i hope someone can help me with this.
When i run a single player world with the combination of the mods, it works. (Running BeyondReality 2.2.3C by the way)
You got a permmision plugin called permissionEX? that seems to be the problem.
Maybe you want to check out my slash mod, it has a permission system that works differently, and will not give you this problem.

You've unfortunately faced the only boss (haven't come up against the taintacle yet) that doesn't drop the Primordial Pearl. There are 3 other boss types that will spawn in the dungeon randomly, and they drop a special item called a primordial pearl that you can scan and will unlock the other researches.
If your question was "im using Direwolf20 and i have all prerequisite research but i can't unlock the wand recharge pedestal", i'm sorry, i forgot to answer
Short list of what researches are prerequisite, since it happens to everybody to derp
Now, unless i'm missing something and you actually haven't, there's one thing that i can say... i have no idea what the problem is. It might be some mod conflict, or some change via modtweaker made in the pack (but for that is better to check in FTB's support/modpack thread in their forum)
Hopefully it's just a derp on prerequisite, since it would be the first time that someone had a research not appearing

Don't use PermissionsEX. It is badly broken and is not a properly compliant Superperms client. Try Essentials GroupManager instead.
What version of Thaumcraft? That was supposed to be fixed as of 4.2.3.1.

Thats the portal that spawns the crimson cultists right? The same thing happened to me, but when I did it in a creative test world, the portal dropped the pearl just fine. I think the problem involves how to portal automatically losses hp over time. When the portal "kills itself" meaning it losses hp and goes out, the pearl doesn't spawn but if you were to kill the portal yourself, then the pearl drops.

When the portal "kills itself" meaning it losses hp and goes out, the pearl doesn't spawn but if you were to kill the portal yourself, then the pearl drops.

That means that if the 5-second rule wasn't properly implemented for that enemy, even during a fight it has a chance of losing that last hitpoint by itself and dying without any drops.
