Here is my suggestion: To use the abilities that the words use, it costs energy from your hunger. kinda like using magic costs MP. just to make it fare for people fighting each other.

I fail to see how this is game breaking or overpowered. Even if you downloaded it by itself, the highest damage a sword does is 12, besides cyan. The sword handles require diamonds and blaze rods. This means you have to have made it to the nether, found a nether fortress, and killed blazes for you to have a chance to wield one. What else is there left for you to do besides fight the ender dragon unless you did have mods? And I mainly use bows to fight the dragon.
If anything, I'd offer a cooldown period, but to use hunger, when so many other mods have even more powerful abilities and weapons with infinite durability and insanely powerful bosses... It would be a disservice to the mod.
Maybe instead of adding hunger you could just add a "Mana" meter above the hunger one. It either automatically regens or you have to collect a resource/build something to restock it. Idk just an idea

Both of your ideas are correct paths to follow, but also both of your ideas would take me a time that I don't have (more the mana idea than the cooldown one), so I propose you the idea to add the hunger idea as a temporal solution, then apply the cooldown idea, and finally a well-implemented mana system with energy and cooldown, agree?

Basically right clicking with the water/nature swords will drop water/cacti.
I need a way to prevent players from messing up the building that new players start at.
The building is worldguard protected if that helps.

You can try to block them to right-click on construction zones with those swords in hand, but I don't know exactly how does your server work.

Hmm...Can these weapons be enchanted? If they can, that's a bit OP as they already are more powerful then diamond swords and have special powers. I'd recommend not making them enchantable for having special powers already. (Like for instance, Zelda Sword Skills has a sword that does 15 damage but you cannot enchant it for balance reasons.)

Hm, okay that sounds cool. However, may I make one more suggestion?
So it seems that some people are getting this mod for vanilla minecraft, while others are getting it for harder mods like Hardcore Ender Expansion, Erebus, Eternal Isles, and so on. I myself used it back in 1.6.4 to help with divine rpg.
With that being the case, with the options you mentioned for making the swords more balanced, how about making it a config option to turn it on and off? Not only are both parties happy, but I could possibly see it causing an issue with other mods that use magic.
