And it's not really mods' fault they're not using "stoneCobble" in recipes, as Forge itself only assigns oredict strings to a few things. You could mention it to them anyway.
Speaking of Equivalent Exchange, my tweaks mod makes it support Underground Biomes stone.
Also, updated the OP with rock hardness table (in the detailed description) and TheChefKittycat's new review video.

Okay, my dear geologist says that igneous and metamorphic stones shouldn't get flint, and olivine and albite doesn't come from schist.
Haven't checked GregTech mod so cannot match the values perfectly.

1. Do you mean Flint or SiO2 (Flint Dust)?
2. Olivine and Sodalite are "something green" and "something blue" (You can call minecraft physics). To be the honest, I could not find the consist of schists neither in English nor in Russian, so I tried to guess.

Malcanteth, SiO2 can be quartz, cristobalite, trimidite, coesite, stishovite... They are not the same. Unless your grinding is magic, making one from another won't work.
Oh, and good news. Cannonball from Balkon's weapon mod cannot be crafted with UB stone even if oreDictify is enabled, so I'm one step closer to solving this issue.
See if it works with all mod recipes now (if they add their recipes late /oredictifystone command should help),
and if nothing got broken, I'll update the OP with this version.

Also, I'm just a little curious about something. While playing with some friends on a private server, we noticed that ore generation seems to be...weird. Sometimes no ores will generate in a layer, while another layer will have a comparatively huge amount. Removing the mod makes everything dispersed as normal, and gives us about x4 the ore. I believe this only affects mod-generated ores, but the other people on the server believe this is affecting vanilla ores as well. Anyways, is this intended, or are we understanding it improperly? Or maybe it's a mechanic that's out of your control? We have generated a few worlds to test the theory and it definitely seems to be your mod changing things around.
IMO worth the pretty caves, but the other people on the server are not pleased with it > v> .

As of now you will be able to collect them and craft each to one bonemeal.

I figured there was a mechanic like that, since Rocky Bees were only spawning in vanilla stone biomes. I guess it's something you can't fix, then v _v . BUT, at least we know the cause ~ . We are using the 0.3.8 version, so it's fairly recent. They must be getting very unlucky. Do you know if it's safe/stable to upgrade a server from 3.8 to the fossil version?

It is set to give experince. If it doesn't for you, update Forge to #700+ (they had a bug until a month ago).
Major improvement detected. Crafting recipes are working fine now. /oredictifystone command does not work at all.
