I forgot all about fortune when I was making the mod, so I didn't look for ways of implementing it for ores like dragonstone. I'll release a fix for that as soon as I can (and I'm also going to tweak the sword's strength, as I realize it's not as strong as I wanted it to be)

EDIT: I was just doing some tests and I don't get how Silk Touch automatically works on blocks that drop something other than themselves, but not Fortune. I find it a little unfair for modders (especially noob coders like me). I mean, it's not like it would cause exploits.
I am not seeing a configuration file generated. As there will (obviously) be block ID issues, I need a config file to use the mod.
I will include the config file feature in the next release (hopefully should be released in under 3 days...no promises)
EDIT: 3 days is a slight exaggeration, since I'm still very new to modding, I wasn't sure how long it would take for me to find a way of fixing the current bugs listed in the OP. As it turns out, I only need to do the whole config file thing, then I will release the update.
I added config files and fixed the whole Fortune enchantments not working on Dragonstone Ores bug. Also made some graphical changes on the tools and the Dragonstone gems.
Before I begin, I'd like to mention that this is my first mod and this is the first experience I've had with java coding, so if there are any problems or bugs at any point in the future, then please be patient while I work around them.
Dragon Tools is a mod that adds a sweet new array of tools and armour made of ender steel. The mod adds a couple new items and blocks, as well as a new ore which only generates in the land of the dragon--The End.
Dragon tools have 2500 durability and are twice as fast as diamond tools and are as good as gold tools/armour when enchanting. They are made out of a special metal called Ender Ingots, which are made by smelting an Unrefined Ender Ingot in a furnace.

From left to right - Dragonstone, Unrefined Ender Ingot, Ender Ingot, Dragon Sword, Dragon Pickaxe, Dragon Shovel, Dragon Axe, Dragon Hoe, Dragon Helmet, Dragon Body, Dragon Legs, Dragon Boots. The wall the item frames are on is made of Blocks of Ender (green) and Dragonstone (purple).

These veins are found anywhere in The End, be it on the surface, or underground. Be careful excavating in this disastrous place. Be sure to keep the dragon away from these ores, as he will destroy them upon impact, unlike End Stone and Obsidian.
As you can see, they drop Dragonstone immediately, so there's no need to smelt the ore.
Recipes
Unrefined Ender Ingot
These are the rough forms of an Ender Ingot, before the materials are properly smelted into an alloy. The use of the crafting table is merely to form a mobile clump of metal out of the materials used. Refine it to receive an
Ender Ingot
This mystical metal is used in the forging of all the Dragon Tools and Armour.
As you can see, the crafting recipes for all of the tools are the same as vanilla, however, a wooden handle is too fragile to contain the weight of the metal, so a stronger metal is required. Blaze Rods are used in place of sticks in all of the recipes.
Armours also use the same recipes as vanilla. No Blaze Rods or other materials are required to make armour. They only require ingots.
Both Dragonstone and Ender Ingots can be welded into Blocks of Dragonstone and Ender respectively. These blocks can be placed anywhere in the crafting grid to get the materials back.
So, as you may have noticed, the tools and armour are end game material and rather expensive, but if you think that beating the Ender Dragon doesn't yield enough of a reward, this is the mod for you.
Download and Installation
This mod requires Forge to use it. Download and install the latest recommended Forge build here before moving on.

When you have downloaded the mod and installed Forge, simply move Dragon Tools into the "mods" folder in your ".minecraft" folder. If there is no "mods" folder, simply create one or open up Minecraft after installing Forge, which automatically creates the "mods" folder. After that, you can play Minecraft with Dragon Tools installed. Have fun

Dragon Swords are now significantly stronger than the diamond sword (originally, it was only half a heart stronger, which was not the intention).

Hhmmm.....the tools sound overpowered, but then again they do cost quite a bit, but blaze rods can be easily acquired by a Blaze exp farm, but The End isn't exactly that big as a dimension and the Ender Dragon will destroy some of the ore blocks.......aaarrrgghh.....so hard to decide!

I like this mod, it pleases me. It adds some atmosphere to the end and an actual REASON to go there. People seem to underestimate what a great place the end would be if it were just added to a little.

In that case, how bout ender crops you can grow, and the seeds come from trees that grow in The End? I dno, it's an idea I recently had for this mod, even though it's very off-topic, and I didn't know whether or not anyone would like the idea.
Personnally i think it doesnt belong WITH this mod. Cause this is the dragon TOOLS mod. And i personnaly wouldnt like it wiith trees in the end cause the end is a place with enderman,obsidian towers and so much endstone and a couple dragonstone ore and i like it this way! BUT maybe you can make that trees and stuff as another mod and let the people decide is they want it with the dragon tools mod or only dragon tools or only the end trees mod thingstuff.

For those wondering, I'm working on the Dragon Bow currently, but I just have one more bug to get around before I release the next update. The arrows work, but they're invisible. I'm looking everywhere for help on fixing it, so if any other coders know anything, go here for the details of the error.

I wanted to add a Dragon Bow before I even released the mod, but with how much coding (and trouble) involved, I wanted to get people's opinions on what I should work on next (the poll). As it turns out, a lot of people quickly demanded for bows. So I'm working on it now. I'm still having horrible troubles and I doubt it will be ready for release any time soon, so everyone waiting for the bow, just be patient. I'm going to take a look into multi-purpose tools next. I doubt they will take any longer than a bow to code. I doubt they will take any longer than a regular tool to code.
Just a note, Rocky, if I do make something like a dragon spear, assuming it's a ranged weapon, it might take even longer than the bow is taking to code, so it might be a while yet.
About implementing Dragon Eggs...I was originally thinking of using them in the recipes to craft the tools, but it was a horrible idea (obviously if that was the method I'd used, the egg wouldn't be consumed). I'm thinking there should maybe be a tool (similar to shears) that can harvest the egg without it teleporting away. That could take some time, also. I have no idea how I could do that. I'm not sure what kind of items a dragon egg would be used for.

Well to harvest the egg first let it teleport to end stone then do this

Then dig away the endstone and the egg will fall on the torch wich turns the egg into something you can pickupp.
I know how to trick the game into giving players eggs. It's technically a cheat. Or a bug exploitation. I mean I want to make a legit way of harvesting it, without having to go through all that trouble.
