i have tried without your mod and it works and without that mod and with yours it works, they dont work with each other.
Not sure why your having issues.... running the mindcrack FTB pack (Which has the petrolum generator mod included) and added EE3 myself. They are running along together fine. Try updating your forge to the latest. I'm currently running Forge build 480.
And... if you could proved a crash log.... we could better tell you what the issue is.
1. This mod is a complete rewrite of EE2 (which had things like the Klein Star you mentioned) as for the equivalent item in EE3, none yet (only Pahimar can answer that one, but he sure has planned something cool for it). The current version so far only has the Minium Stone and quite a bunch of recipes for transmutation as well as the Philosopher Stone (which cannot be obtained yet).
2. You can NOT create it although I hope like back in the days of EE2, you can transmute Iron into Tin will be added again. As it was very useful when you had an overflow of one resource and you could exchange it for the one needed. If there's no support yet, there will be with an addon for sure. There were some tech addons for EE2 as well.
Remember hearing awhile back that there is some redpower stuff in the code on github... Since redpower adds copper and tin, bet it is only a matter of time until you can transmute some.
It seems as though there is now less stuff than ever, what happened to the Transmutation Tablet, Energy Collecter, Antimatter Relays, Dark Matter, Red Matter, so on so forth,

In Peaceful, mob spawners release a mob for a split second before it disappears. Since my issue with mobs is that they jumpscare me, as soon as I find a dungeon I steel myself, rush in, and cover the entire room with torches.
Mineshafts are trouble because I can't rush through cobweb. I settle for placing a torch from as far away as I can.
Blaze Spawners, of course, must be avoided under all circumstances. This can make potion brewing difficult.
Don't get me started on Ender Pearls and the recipes that use them.

This is slightly off-topic, but something I would suggest is getting decent armor, like Iron, then forcing yourself to go outside at night with a good sword. Change the difficulty in a safe place, then go after one mob at a time. I used to play exclusively on peaceful, but get yourself experience with mobs. I first started changing the difficulty once I had armor after I had been playing for probably 2 months. Force yourself to go outside at night and play on easy, killing mobs. won't be instantaneous, but it will give you experience and make you more comfortable with mobs. Also, i'm assuming you have done this, but If not, turn your In-game brightness to max

Thats odd because since I spawned in the philosophers stone, and just pretended to make it with the old recipe and (threw the materials to make it away after spawning in) so i didnt feel like I was cheating too much, I have gotten so many of those things its insane. Maybe its because Im not afraid of a computer games constructs and slay them fairly often but I would suggest if your afraid of minecraft that you could try Hello Kitty. lol jk

However, my EE3 Item IDs aren't actually these numbers in the config. They are 10698 to 10703. I guess the question is, what am i doing wrong?

480 is perfectly stable, outside RP2 and me unable to use the frame quarry due to some annoying bug that periodically boots anyone on the server.
