Growthcraft features do not generate in mystcraft ages. I've been suspecting this for a while now, so I finally tested it today. I've created dozens of random ages but I have yet to see a single beehive. Also, I created an age with only plains, and another with only jungles. Neither of the ages had any bamboo trees.
This is a major issue as I'm playing in a skyblock world, so I cannot acquire these items any other way. It would be nice if there was at least a villager that traded these items.

Is there a special way to use the Bee Box? (ex. Placing flowers near it, etc.)
Yes, flowers should be placed around it in a 5x5 pattern with the Bee Box in the center.. It will quicken honeycomb and honey production, as well as spread the flowers.

The neat thing about the bee box is that placing just one flower next to it will cause the flower to spread and fill the whole patch. Although if you're in a hurry, bonemealing the ground works too.

I've added the Bees module to my existing server. I'm wondering if there's a way to make natural hives appear in already explored terrain, or do we have to go out to the far reaches of our map to generate new terrain, to find hives?

I think MCEdit has a way to delete all chunks you haven't modified, which would cause them to be regenerated with hives and any other worldgen changes enabled. Or you could just go into creative and give yourself a bee.

I said "I think" because while I've heard other users talk about that function, I've never personally used it and so can't give a guarantee.

What I'm saying is that if I took your advice to use a destructive solution, but was newb enough to not know what creative mode was, it stands to reason I would have caused more problems, and wouldn't have backed up the appropriate files by doing so.
As for CaerMaster, I don't know how to explain how somebody can be so advanced to forget how to use a basic function, but I guess there's one of every kind in every thing.

We consider that "any terrain that has been explored" to be an area that is "known" to our "Surveyors" (the people that explore and chart deposits and land features)… so by altering the terrain via regen, it would be considered a move that is incongruous with the "knowledge" of our residents, and it would be against the natural history of our civilization. In a nutshell, for all those reasons, chunk regen isn't an option.
IRL, beehives can appear in areas they weren't in before, in much the same way a flower can grow on a spot of grass where there was no flower before. While the world is 4000x4000, we generally stick to the center area of the map in terms of our daily activity, and to have to go to the far reaches of the known area to generate new terrain to find a beehive would be less favourable, than if they appeared (grew/spawned/generated) in the already known and existing areas of the map.

I'm contemplating the idea of using an ore gen mod where I would use the hive blocks (instead of an ore block), with a distro that does a replace on leaf blocks in specific biomes, where the leaf block is replaced with the same leaf block + hive below it. That'll let me stick hives in trees, but it's less than perfect in that hives could be buried anywhere in the trees, instead of hanging from a branch. Conversely, I could do it with logs instead of leaves, but there's a chance the hive would appear IN the tree trunk, and the orientation of the replaced log might be wrong… and that'd look pretty weird.
