By using Eplus you are already throwing out a lot of the balance in the enchantment system. Right now there is an option for disabling the expedite enchantment on servers however that is all you can change in the config. As for me coding in advanced support for this, It would require me to remake a lot of the enchantment system that is currently implemented. If I do end up adding a config option to disable effects it will likely be just a on/off toggle for the enchantment.
Extra options would be great, but I have no idea what the coding would be like. I would be quite happy with just an on/off toggle.

I read in the FAQ that the enchantments from this mod will work on Vanilla items and other mod's items, but does this work in the opposite way? I know some enchantments like Fire Aspect will work, but will the rest of the Vaniila enchantments?

Yes most of the enchantments should work the other way around. Things like bow enchants and tool enchants wont work but other sword effects will.
Can you make the swords balanced like the Aquarius balde has 4 damage and that is teh same as a wood sword but for the blade you need obsidian and water

You can change damage and durability in the configs. I do agree that there are around 6-9 of the swords that could use balancing in one way or another and I do plan to do that. In all future releases of more swords there will be a new creative tab called "More Swords 3" in this tab I will be putting a bunch of spoilers and new content. There will be an option to turn this off in case of id conflicts and so on. The reason why I am doing this rather then straight up changing the value is because I have trouble balancing the swords and giving them balanced effects that would be worth it. In the 3.0 update I plan to remove a lot of the swords to change their look but also help with the sword stats vs the sword effects.
Problem is solved, It is an id conflict between metallurgy and more swords mod. You can change my ids or metallurgy ids in the config file. This is a flaw in minecraft and there is nothing more I can do as a coder to fix the situation. Please read your log and look for the items being overridden.

Hey DarkHax, ltns. I am still using More Swords (one of the first I ever look for when MC updates) and keeping up with all the updates. I have not been posting much lately but I am still lurking in the shadows. Just wanted to give you more props for your "More Mods" and your work at ModJam. Kudos amigo!
There is one question that has been lurking around in my crawl sine the 1.5 updates...What ever happened to the sword pedestal mod that worked so well with More Swords? I have been hoping to see it updated but I cannot even find it by searching the forums. Do you have any info about this as I know you and the pedestal author had some communication at one time. If he/she is unable or unwilling to update it, I would love to see you put your talents to updating and possibly improving that particular mod. As always, best wishes, all positive energy and unwavering support for your work.
I am your fan. I like your mod a lot. Adds flavour.
But, There is something I need to complaint about and that is the way you handle "spells triggering".
Using the second or "block/activate" button is really not cool. That basically render most of the trigger enchantment like "Ender Pulse" or "Vitality" rather useless. You open a door, press a switch or just try to block that incoming pigman blow and you end up activating your weapon enchantment!
I would suggest you change that behavior to "sneak+second button". That would solve most of the annoyance.

Its still there if you look hard for it (here) Me and golui have been talking a lot since 1.4.6 and as far as I can tell the mod has been abandoned. He asked me if I wanted to maintain it for him but once I loaded up the code and saw what needed to be done I knew that it would be a huge black hole in my time. I know that legendaryGear has one that works just as well however that is also still not updated past 1.5.
