Agreed. I too run a server for a few friends and me and I very reluctantly updated Bukkit to 1.2.5 yesterday only to see more compromises incoming. This can get pretty tedious, but I'm rather confident that, for the most parts, it'll work out again eventually.
As of now, the 1.2.5 version of ModLoader crashes the minecraft client for me, when combined with the 1.2.4 version of WorldEditCUI (no matter whether I put it in the minecraft.jar or in the mods directory). On the other hand TMI, SPC and Rei's Minimap work fine. With 1.2.4, the directory structure for wecui looked like that (fixed!):

mod_WorldEditCUI.class
Configuration.yml
wecui/
(Edit: I realised there was an obsolete symlink I was accessing before, so my "WorldEditCUI" directory inside "mods/" was basically the "classes" directory from the archive, so no files had to be added to minecraft.jar)

Getting to know about those differences means either trial by error, intuition or having some experience with other mods. It's often a bit of everything for me.
I just tried it in 1.2.5 and the 1.2.4 version DOES work.
Open up the rar file for 1.2.4 of the CUI,
Go into the "WorldEditCUI" folder, you'll see class's folder and two text files,
Go into the class's folder. You'll see a wecui folder, a config file and a class file. GRAB ALL OF THESE and drag and drop them into the minecraft.jar -AS IS-
See that? That is me selecting the files. Just grab those and drag them just as they are into the minecraft.jar, that is all you need to do to install this.
I have noticed a few other mods seem to conflict with this now and in urn make it NOT WORK yet gives no error. I haven't narrowed it down yet, but having just TMI, SPC, and this works just fine for me.
Would you like me to create an illustrative video as to how I did exactly that, and it didn't work, or will pictures with rainbows and teddybears suffice?
The fact is this seems temperamental. On some loads of minecraft it's working fine, on others with no changes it stops showing. I got it working right now after restarting minecraft twice. It's just being picky as it's NOT truly made for 1.2.5,
Doesn't seem to work for me. 1.2.5 with modloader and SPC works fine
1.2.5 with modloader, SPC and wecui makes the game crash after mojang logo
Same with me - I have ModLoader, SPC, zombe's and Rei's all running in 1.2.5 without a hitch, but adding WECUI makes the game hang on the flashscreen and blow up afterward. It's probably just a case of installation order, but it's more important to me that the other mods work than that I have a bounding box around selections.
There seems to be a lot of confusion about getting WorldEditCUI to work. I found it a little confusing at first too, but the install.txt in the zip archive did make things clear for me. I certainly don't believe it's being "picky" or "temperamental". Some points:
Don't install it in the mods folder
Support for installing in the mods folder was removed in the last update - see page one of the thread
Test with different combinations of mods
Either create different minecraft.jars or use SK's Launcher or MagicLauncher. With these two program's you don't have to copy anything into minecraft.jar and it's very easy to enable and disable mods so you can very quickly see what is causing the problem.
I don't have any problems with WorldEditCUI at all. What is working for me?

Not sure about the way SK's Launcher handles conflicts, but the order was very important when using MCPatcher. Note that I don't use SPC or TMI. Maybe one of those is conflicting.
Well, facepalm away, but even if it works for you I still don't think it's a good idea to tell people to do something that isn't supported and may not work in the next version for all we know. Lets keep it as simple and straightforward as possible.
My experience was that loading it from the mod folder was less reliable.
I'm on a mac an I used mcpatcher to install the mod. World edit works just fine, and of course, I also installed the cui. When I type in /we cui I'm not getting any error messages, but I can't see the selection.
Bre as with many this mod is STILL for 1.2.4, not 1.2.5. Yes the changes between the two versions were bug fix's and some 1.2.4 mods are working fine on 5 while others are not all, others still can be a little more picky. This mod is one of them.
Rather or not the GUI wants to work seems random, some extra mods installed may conflict and prevent it from working at all, others it may be working one moment then stop the next map load up (like mine) others may get it working 100% of the time.
The low down? Don't fret and whine over a 1.2.4 mod not working in 1.2.5 for some. Wait for it to be updated.
If you REALLY need to use it all the time, just use 1.2.4 for the time being. Really 1.2.5 has nothing new and no real noticeable changes. Just bug fix's and AI tweeks.

Installed in that order with zero problems. I don't use Magic Launcher or SK's Launcher for the reason that it just adds another variable to the equation. An equation that can be finished with manually adding the files for assurance to yourself. By the way, I'm really enjoying WEC. Maybe thicker outlines would be nice, as sometimes the angle at which I view the selection is hard to determine, lets say I select a 100x100 area. When standing on the selection (the top 100th block) because of the large area, it seems like the selection is actually higher than selected, due to the shear size of it. I think it'd be cool to highlight the blocks in the selection or make thicker outlines. I'm unsure if this comes off clear so sorry if it doesn't. Either way carry on as will I.

Running 1.2.5 now without wecui.

You dink. this is for the GUI.. or CUI.. not the actual W/E mod. useless post.. kinda like this one.
