I've found another case of the "map is mysteriously always dark ... AHA!". It's the "Show cave map when underground or indoors" option.
Is there any way for JourneyMap to be able to tell these apart? I'd really like to be able to go indoors without my map going dark. I've tried turning off Use Cave Lighting under Cartography, but disabling it seems to have no effect; the map still goes dark the moment I step inside my house.

Sadly, no.
Underground / Indoors is simply "You can't see the sky within a one-block radius." It's not practical to try to second guess by block type (or depth, or whatever) what each player would consider "indoors" vs some other definition. Think about how to define basements, subways, underwater temples, strongholds, etc.

Here are some pictures showing some issues I've been having with this mod (right click -> view image will show you the fullsize versions):
1. Black rectangles in the minimaps + Mirroring of tiles on the edges (rectangle minimap, 50% opacity, size 100):
At random some areas of the minimap will simply refuse to appear unless you restart the game, and will instead display a large black rectangle. Also, with a minimap set to fill the whole screen, sometimes the edges will display mirror versions of the center tiles instead of the appropriate areas.
2. Blue spots appear randomly in ocean areas.
Whenever I'm traveling in the ocean, these blue spots will appear in random locations towards the very edge of the square of chunks that JourneyMap maps around you, forcing me to either boat back towards them to make them be mapped again properly or ignore them altogether. They happen frequently enough that if you leave them unchecked, you'll have dozens of them all over the map. They seem to be similar in color as the water in the vanilla texture pack so I'm guessing it's maybe using the vanilla palette for those areas for some reason?
3. Journeymap doesn't render fully in large resolutions (notice the JourneyMap icons in the edges):
This happens in both the full map mode (J) or with a minimap set to rectangle center and size 100. A good part of the map is missing on the edges. I personally play on triple screens and it would be great if JourneyMap could scale the map
according to your resolution. =)
If you don't mind, could you edit your posts and wrap the images in spoiler tags? I'm sure many people will thank you.
There are issues that I suspect I'm going to need to see logs on.
Before you do that, though, try deleting .minecraft/journeymap/colorpalette.json and restarting, then visiting areas that have problematic chunks or transparent issues. When you see those issues recur, I'll need the .minecraft/journeymap/journeymap.log file from that session to see what's going on. As for the triple screens... heh. It's technically feasible, but I can't promise it would perform all that well. That's a lot of tiles to render and push around, my friend But I'll see what I can do in 5.1 or later.
I'm playing Beyond Reality modpack on ATLauncher (I don't think it matters but I'll mention it anyways), they appear to be using JourneyMap v5.0.1 Unlimited.
Why do I get random "blacked out" areas every time I re-start my game? I obviously have a large area explored around my base, but every time I restart there is a part of this area that has reverted back to "unexplored" - which is why it is shown as blacked-out on my map.
For the obsessive compulsive people who play Minecraft (and I think there are a lot of us), this is game-breaking. The first thing I have to do every time is go "re-explore" that area of the map, so it isn't blacked-out anymore. It really bothers me!! But I waste so much time re-exploring areas distant from my base.
Please help. Not my OCD (nobody can help that, it's just who I am I guess), but all you need to do is fix whatever problem is occurring. I'd greatly appreciate it. LOL Thanks.
By the way, I forgot to mention it but I should... I think JourneyMap is the best mapping mod in all of Minecraft, and I'm not trying to blow smoke. I've tried most map mods and its not even close.

Thanks, that seems to have fixed it so I won't send you the logs but if it does happen again I will repeat this solution. Much obliged for the quick response!
And thanks for acknowledging the Biome data issue. It's something I've never understood, since it would appear to be trivial to show the Biome info for any previously explored coordinate on the map. But maybe it isn't as trivial as it seems. I hope you can "get er done"!

I had witchery installed in my world, and must have rendered it on the journeymap. When I removed witchery, and went into a chunk where an object was, it crashes. I know it's JourneyMap because when I disable it, or delete the data file, the game works normally. It's also happened in other worlds when I remove any mod.

Those are some pretty broad assertions. I can only realistically address specific events that come with specific errors/logs.
In any case, the crash log above is happening in Natura during worldgen. JourneyMap only reads chunk data, and does nothing with worldgen.
How do I make sure that journey map remaps a world? I'm running a local server.. Today I deleted my old overword (since I built a new voidbase). And I wanted to add some mods later on.
But journeymap (and on the server journeymap server) is stil showinng the old chunks/terain.
The option in the client to automap or remap has been disabled/greyed out since I installed journey map server.
Nevermind.. I guess I could detele all journey map files from the .minecraft folder.
Would be far more elegant though if the option in the client isn't disabled or if there were some command line command to do it.
AutoMap can only work in singleplayer, since it reads world data files from the disk. I do have a request to add a "erase world map" button however. I'll add you as an upvote to the suggestion.
I've been getting coloration problems since I updated to 5.0.1. The Biomes o' Plenty biomes seem to have this grey pixely noise problem on the map.
I would also like to suggest making waypoints easier to click on in the map. I've always found it a bit tricky as it would de-highlight if you moved the cursor. It might also be more practical for waypoints to lead to their edit screens; you would otherwise have to find it all over again in the main list.

Try deleting .minecraft/journeymap/colorpalette.json to get the colors to be recalculated after a mod change. I'll have that happen automatically in JM 5.1.
Waypoints are easier to select if you zoom in. I agree it's not convenient when you're zoomed out too far.
Out of curiosity, is there any way for the map to save an image file with waypoints displayed? That is, could it be made to export an image that also has waypoints marked?
Couple things to say, first off, great mod!
I used mapwriter & then it started bugging out on me (unofficial 1.7.10 update) so then I decided to *finally* try out your mod. I really like it now
I should add that the reason I usually passed over mod is because I thought that the map could only be viewed in a web browser, and I also didn't like the UI from the original post pictures (update em).
Anyway, an issue.
I use the mod "Flan's Mod" by jamioflan, and when I'm in an aircraft the minimap hides itself unless I'm in chat.
Also on the same note, anyway to zoom out farther in both the large map & minimap?
Small nitpick... The minimap is taking a long while to update when you go from a dimension to another in custom/modded dimensions.

Probably, is it because I need to touch the ground for the minimap to update? I'm entering the dimensions airborne, not via portal (touching a solid block).
