I had the same problem where I was only catching normal raw fish, I couldn't figure out which mod was breaking yours so I dropped the fish mod directly into my minecraft jar and now it works. Great mod btw, maybe I'll figure out which mod I have that is incompatible but i'm up to 127 mods so thats not likely to happen
Just thought I'd drop a status update. My main computer monitor at home is finally in repair, so I can't work on any updates until it is fixed and sent back to me. I don't know how long that will take so I apologize for those of you waiting. I'll let you know when I get it back and start working on the 1.2 update (Is Forge updated? I can't tell with the new system they have.)
Comic, I was wondering, does your fishing mod change EntityFishHook?
Currently yes, it does change EntityFishHook. However, with the update I'm putting together, that may change. But I haven't made it that far yet because of the reason above.

Also, will you add new aquatic animal? Say crustacean(crab,krill, lobster) and maybe a new way to catch it since you cant catch crab by fishing rod, traps anyone(Or nets)?

Agh, I can't wait for the update. I know it's coming, I know Comic is having his computer fixed or something like that, but, I gotta say, I just love this mod, and it's hard to go on my modded experiences without it.
Picked up my repaired monitor yesterday (FINALLY! :)). Everything seems to be working like it should so I will start working on 1.2.3 update and get back into the FishCraftory overhaul. It feels good to be back in business.
All of the mods except for FishCraftory are now updated to Minecraft 1.2.3! Sorry for the long delay, but I should be back into the swing of things. Let me know about any issues you might have.
As for the fish stuff, I'm trying to remember where I left off. I was using Dr.Zhark's CustomMobSpawner to spawn in fish in the world, but the update to 1.2.3 has broken it so I have to switch to the vanilla spawn system (which I don't like very much >_>). I'm also writing down notes and compiling ideas for the catching system.
WOW YOUR ADDING FISH MOBS! Perfect, will they be good looking mobs or just fish items that move around with no animation whatsoever. or the bigger fish do you plan any real models, with 3d demensions and such* FOR EXAMPLE A CATFISH WITH A BIG 3d MODEL*. If not still awesome!
