Press 'M' key or whatever hotkey you have set up to display the Minimap menu and go to waypoints. From there, you can click remove, then pick from your list of waypoints to delete them. As well as that, you can disable/turn off waypoints you don't want to see.

How can I manually install Rei's minimap? Optifine is apparently incompatible with ModLoader and Forge, so how can I install both Optifine and Rei's?
I had always installed Rei's Minimap as a "Core Mod" (where you manually drag the "reifnsk" folder, and the "atr.class" and "mod_ReiMinimap".class" files directly into the minecraft.jar file), using WinRAR, for "manual" installations... or, using MCPatcher with the ZIP file that I download in the first post.
You can't use MCPatcher and OptiFine together, without a lot of class file editing. And I'm not sure if OptiFine's suggested "Magic Launcher" can easily add the raw .zip file to it (I never used Magic Launcher, and I only tried the "Light" OptiFine to get Minecraft working on my old Netbook, for when I don't want to use my Desktop).
I do know, however, that you should install OptiFine ~after~ you've installed Rei's Minimap, based on the instructions for OptiFine.
I'd suggest making a backup of your .minecraft folder, deleting your current minecraft.jar file, and then following the instructions for a manual installation of Rei's Minimap (which I think also involves deleting the Meta-Inf folder, but I don't remember, as the last time I manually installed it, was in 1.3.2). Test to make sure the Minimap is working... and then do your usual install of OptiFine.
Forgive me if this has been answered but I come with a bug to report. I'm playing with Tekkit lite and FTB Direwolf20 mod pack. Both have Rei's Minimap in it, 1.4.6 ver. Both have managed to lose the waypoints I set at one time or another. I'm just wondering if this is a mod error or not due to the fact I've been using the Dragons Mount mod in both, but also in both is Mystcraft.
(It's not that big of a deal for me, but I did lose my markers for some Emeralds I found in my Tekkit world, and with it almost lose the emeralds...)

Could we possibly get a new feature to have waypoints saved by username in addition to world name? We have 6 people that play minecraft regularly on our home network and 3 desktops+1 laptop, so what we're having is waypoints are just simply saved per world it seems, so we see each other's waypoints on our multiplayer server...

How to Enable Cave mapping / Entities radar on SMP...
Forgive me because Im sure its been asked several times but cannot find an answer. My friend runs a server and everyone I know uses Rei's Minimap and we want to enable all of these functions on his Bukkit server. How is this achieved? Does he go into the Bukkit server config and set the motd to motd followed by &0&0&1&2&3&4&5&6&7&e&f?
I know how to install mods but could you please not make us watch a video for the intallation. It takes too long and my internet is far too slow for youtube.
The folder was completely empty and I completely destroyed it afterward, thinking it was a malfunction with MagicLauncher. They're gone forever unless I use a sys recovery I guess..

Well... that sucks. I'm sorry you've lost your Waypoints, then.
As for manual installation... I believe that the method was:
1) Open up minecraft.jar in 7Zip or WinRAR.
2) Delete the Meta-Inf folder (if you're on a Windows PC)
3) Highlight all the files contained in the Rei's Minimap archive (These files are: the "reifnsk" folder, the "atr.class" and the "mod_ReiMinimap".class")
4) Drag and copy them into the minecraft.jar file
5) Close the minecraft.jar "archive folder".
Then you should be able to run the Minecraft client with Rei's Minimap running correctly, as a "core mod". I've never installed this the "ModLoader way", where you have Rei's Minimap in the /mods/ folder, and ModLoader installed to the minecraft.jar file.
I don't know how you'd use a launcher to install it (as I've said before, I don't use launchers)... but if you wanted to use MCPatcher, you'd just click the "add" button, and patch it in. You don't even need extract the files from the downloaded archive.

3. Drop mod files into minecraft.jar and delete META-INF folder.

It can't find the ays.class in your jar
Is it that hard? It's the same for almost every mod.
1. Download mod.
2. Open minecraft.jar with WinRAR (or whatever).
3. Drop mod files into minecraft.jar and delete META-INF folder.
4. Close minecraft.jar and start Minecraft.
There you go...
