Killmur, if I'm not mistaken that's why she broke down the mod into individual crops to begin with. I seem to remember people complaining that they couldn't turn individual crops on and off so it was broken down so people could download what they wanted and leave out what they didn't. I think this was because she couldn't figure out how to get a gui to work that did what you're suggesting.
Though feel free to correct me if I'm wrong, but I'm pretty sure that's what happened.

In the tests I did, the following bugs appeared:
When attempting to break a cotton plant before it's fully grown causes it to shift to the next to last stage of growth, happened on both freshly planted cotton and one that has grown for a bit. It also doesn't react to bonemeal (but I can't remember if that was intended or not).
A cinnamon tree bugged and replaced one of its logs with stone; after waiting a bit longer, it seems that when the logs "ripen", they become stone:
A final issue I've noticed (which is a very minor issue) is when in creative mode using NEI to show item tooltips, it shows unfinished crops being "Black Carpet" as well. It's amusing but doesn't actually affect anything.
Seeds are dropping just fine, crafting of storage blocks (and its reverse), growing of crops unless otherwise noted, and apple trees are functioning as expected. I didn't have any problem crafting or eating a few pieces of food either. Also no issue with missing textures.
Edit: Forgot that if you trample the ground under a crop (I tested with Lettuce), it doesn't cause the crop to displace.

I believe that is intentional with the flowers to dye recipe enabled. It used to be an option but I think now it's always set to true by default.
Prior to this update kerfluffle, I found cranberries on land and planted them on water. I found it rather odd. So that detail seems to be unrelated to the update itself.

Also; 9 melon slices do not make a crate, they make a whole melon. However melon crates correctly give 9 melon slices. All other crates/storage blocks work as intended.
Will check the other crafting recipes and make sure they work but for now I haven't found any more problems.

Confirmed the melon slice problem; I think that's a conflict with a default recipe.
Also, confirmed the use of the ripe cinnamon blocks loaded in NEI do not drop any cinnamon when broken. This also helped me identify the oddity in NEI with stating things as very unripe, it's not taking into account any metadata so it's always saying the name of the default item with no metadata.

I had that problem till I took the files from the new mod and put them in the old .zip (overwriting the original files) and then it worked just fine. Which is kinda stupid because the files (with the exception of the updatedness) were exactly the same.
With your issue of the cranberries try doing something similar to lily pass.. They technically grow on water.. I was fixing some plants for one of my mods recently and I think that might be a bit of advice
1) Cinnamon trees turning to stone
2) Cinnamon logs dropping nothing
3) Melon crates now require 8 melon slices and give back 8
4) Cranberries can be planted on water
5) Cotton responds to bonemeal
6) White mushrooms act like a normal crop not re-growable (like they should)
Bugs that I don't consider bugs: Trees growing on tall grass (don't put them there! =P), crops not displacing if soil under turns to dirt/grass (enabling this will allow mobs and such to ruin gardens)

Glad to hear the bugs were quick fixes! The tall grass thing I mentioned actually happened in world gen, I didn't plant the apple tree, I just noticed it off in the distance and it made me laugh. The tree was still functional and it was a very rare incident as that is the only tree I ever saw that way.
I look forward to the 1.5.1 update for all the mods!
EDIT: What about regrowable crops switching to their next-to-last stage when you attempt to break them? For example if a crop has 4 stages, and you plant it, it'll be in stage 1. Attempting to break the regrowing crop (think Tomatos & Strawberries) and it suddently shifts to stage 3 is peculiar. I don't know what causes that or if it actually is treating it like a bug; maybe the breaking rule isn't taking into account the existing metadata or I'm just overthinking it.

If you're using the 1.5 BETA from the first post, it will not work for 1.5.1. Currently, Pam is working on releasing 1.5.1 versions, and if you go a few posts back you can see the beta test. Also, confirmed the use of the ripe cinnamon blocks loaded in NEI do not drop any cinnamon when broken. This also helped me identify the oddity in NEI with stating things as very unripe, it's not taking into account any metadata so it's always saying the name of the default item with no metadata.
One thing about the cranberries--I tried getting them to gen on water and that didn't work. So, they spawn in 'beach' conditions, which is on soil/sand near water instead.

I had that problem till I took the files from the new mod and put them in the old .zip (overwriting the original files) and then it worked just fine. Which is kinda stupid because the files (with the exception of the updatedness) were exactly the same.
1) Cinnamon trees turning to stone
2) Cinnamon logs dropping nothing
3) Melon crates now require 8 melon slices and give back 8
4) Cranberries can be planted on water
5) Cotton responds to bonemeal
6) White mushrooms act like a normal crop not re-growable (like they should)
Bugs that I don't consider bugs: Trees growing on tall grass (don't put them there! =P), crops not displacing if soil under turns to dirt/grass (enabling this will allow mobs and such to ruin gardens)
I'll see if there are any more major bugs tomorrow-ish and then I'll get to work updating everything.
Glad to hear the bugs were quick fixes! The tall grass thing I mentioned actually happened in world gen, I didn't plant the apple tree, I just noticed it off in the distance and it made me laugh. The tree was still functional and it was a very rare incident as that is the only tree I ever saw that way.
I look forward to the 1.5.1 update for all the mods!
EDIT: What about regrowable crops switching to their next-to-last stage when you attempt to break them? For example if a crop has 4 stages, and you plant it, it'll be in stage 1. Attempting to break the regrowing crop (think Tomatos & Strawberries) and it suddently shifts to stage 3 is peculiar. I don't know what causes that or if it actually is treating it like a bug; maybe the breaking rule isn't taking into account the existing metadata or I'm just overthinking it.

If you're using the 1.5 BETA from the first post, it will not work for 1.5.1. Currently, Pam is working on releasing 1.5.1 versions, and if you go a few posts back you can see the beta test. It's all one mod atm but a 1.5.1 version will likely be released soon(ish) as the beta tests showed only a few bugs that we noticed.
