I believe the point he's making is that, with the strategy he's employed, it's become a bit of a nuisance to him. Nonetheless, my suggestion is to simply train using a more traditional method. Look for weaker enemies at the beginning. It shouldn't take long at all to train them to a higher level given the slight modification to the EXP calculation in the map.
I also noticed, that when i use labby mod with 1.8.8 it a bit better, but still not good...
Ah, even with 9 GB RAM allocated (which is pretty unnecessary), you have a weaker CPU. There isn't a lot I can do for that, I'm afraid. You can still play through the map with the EXP Boost to reduce the time investment. Otherwise, I'm very sorry! I'm not sure if the internet (i.e., Google) can help here.
Flying to Atramen breaks flying? Surely it doesn't. What did you do beforehand?
I noticed in your most recent video (watch?v=ZIqXc0T-cBU) that switching the lighthouse on did not change the weather. Are you on the correct settings?
What exactly is the problem though? The Pokédex spawns on top of the kitchen table as soon as you grab the map and speak to your mother for a second time.

I've been having a blast with this so far. I think the only stumbling blocks I've had were:
-after the intro cutscene I kept crashing until I lowered my graphics settings (not render distance, but particles and such) which fixed it, and I was able to turn the settings back on afterwards
-I had some trouble grabbing the Mezzo flute shard on the Youtuber Edition, which eventually worked after I left the area, relogged, and came back in.
-is there a way to change my first pokemon at the computer? It'd be good for when I'm trying to get all my pokemon up without having to start every battle using a turn swapping my first pokemon out.
Overall it works great, looks great, and plays great. I've never played a Pokemon game before so that makes this doubly an interesting and unique experience. Your years of effort have truly paid off with this project.
- The intro does use its fair share of particle commands to generate the smooth portal transition, but it shouldn't be too overwhelming. Glad you figured it out!
- 1.8.8 Minecraft has issues with entities desyncing from the client. This happens very rarely. The only way to fix this is to unload the chunks (which can be done by re-logging). If you ever find yourself having problems encountering trainers or picking up items, simply re-log and it should fix it.
- The only way to switch your starter is by using the "[Swap]" mechanic in your party screen. It works the same way, but can be slightly slower. The reason why we've disallowed it from the PC is because it can be exploited. Players can empty their party in the PC and still leave, thereby breaking the game.

When I'm in Atramen flying does not work, I checked it by walking there and I tried to fly from there nothing happens
I have Rain & Snow off in Optifine
Atramen Town's ID is 12, and the FLY mechanic triggers the following command as one of its set of commands when you're at Atramen Town:
"/tp @p[score_region_min=12,score_region=12] -4822 51.5 5447 180 0"
It should not be broken. It's likely you did something else beforehand. Perhaps you can try refreshing your region list before retrying.

she tells you to go look at the map => that gives you the map and then she tells you there is a gift on counter => pkdx

I've been having a blast with this so far. I think the only stumbling blocks I've had were:
