I already have a server, but I'm looking to replace it with an upgraded box and I'm not sure what my best options are here.

Question: Would I be better off with a 4.1 GHz 6-core CPU, or a 3.6 GHz 8-core CPU for Minecraft? Assume that all other factors are equivalent.
The minecraft server itself works on a single thread. Garbage collection etc can be on a separate one but the server is only 1. If this box will be running only the server/bukkit then a dual core CPU running at a higher frequency would actually beat out both options you have. But to answer your question, the quad core with higher ghz is better.
