Known Bugs
Server Chunk Load Error
THIS ERROR NEEDS INSTANT ATTENTION IN ORDER TO PLAY THE MULTIPLAYER SIDE OF THE GAME!
What happens is Chunks on the server aren't loading, no matter what you do, you can't play because they just refuse to load. If you get lucky, you can move about 3-4 chunks and then it stops.
Extremely low FPS
Users that got 200-300 fps before update are now getting 40-50 fps. This error is currently unknown.
Tools Disapear
If you die and then pickup your server tools, when you drop them or use them, they disapear.
-----UPDATE: This affects anything with health (Armor, Flint and Steel, Etc.)
Perpetual Darkness
When placing down a block or breaking one, there sometimes is this darkness. If you place a torch or lava, its still there
Updating of lighting due to Torches and other player instigated sources seems to be even worse.
-----Temporary Fix: Just reconnect to the server, then it will be fixed, but when you continue doing what you where -----doing, it will happen again.
I found that using a world without a random seed seems to alleviate the problem. I've not ran into any dynamic lighting issues after testing this discovery on three newly generated worlds.
TNT + Arrow = Error
If you shoot a block of TNT with an arrow, then blow it up, your game with transition to a "Saving Chunks" screen, only to be followed by black screen. This bug is repeatable.
High CPU Usage
100% CPU usage and 1-2-3 FPS on the home screen.
-----Temporary Fix: Set the priority of your minecraft in task manager to highest. That might help a little.
-----UPDATE: The CPU fix is still failing from 1.6.3
Bucket-O-Lava
A bucket of lava, after being placed in a furnace, is disappearing after starting to refine.
-----Temporary Fix: Isn't this suppose to happen? From what I have seen ingame, its still works so don't worry -----about it.
Phantom Damages
When spawning, you sometimes spawn inside a block, even though there isn't one there. The block disappears and you hear a damage sound, but you don't take damage. While this doesn't affect game play, it does get annoying.
-----EDIT: THIS DOES do damage, sometimes killing you, and then your tools disapear when you come back and get them! It doesn't always kill you, sometimes only dealing a half a heart of damage.
Fire King
Fire spreading was suppose to be turned down a notch(:iapprove: lol), but it seems to have been pumped up an amp or two, enclosed fire pits are burning down houses, lava over 6 blocks away is lighting trees on fire, its chaos. I'm telling you, the nether + real world + multiplayer = HELL!

Snowed IN!
From a recent thread, someone went through a nether portal, but along with him, he brought some snow! He also brought the whole section around him!!! Go HERE

Heart FRAUD!
So your walking along in the world of minecraft on your favorite SMP server, then you decide to go through a nether portal, but being lazy you, you don't walk down the hill to the portal, you jump! You take 3 damage, but then, you go through the portal and you have FULL HEALTH! BUT... when you fall off the edge of the portal, you take another 3 damage, resulting in a 6 heart loss because you didn't really have full health! This isn't a HUGE issue, but it does get annoying and can cause you to loose many tools!
Deep Freeze
After crafting a map, your SMP server might freeze up, resulting in a crash, resulting in your players getting mad, resulting in you having a bad day!
My little friend named...
I have a little friend in this world, his name is hs_err_pid! BUT, he's not very nice, he causes your minecraft to crash after it finishes loading, but why would he do that? It's still unknown why the little bugger keeps doing it. My suggestion, downgrade to 1.5_01, or just go to 1.4
Heavy sleeper
If a player sleeps in a bed, sometimes the bed is listed as occupied (even though it isn't) and, upon logging out, there is a NullPointerException and the player's .dat file is corrupted. There is an end of stream error when the player tries to log back in and their .dat file needs to be restored from a backup. This can be fixed by changing the sleeping value in the player's .dat file from 1 back to 0; this solves the issue and the player can then log back in.
Netherfied
If a player crashes in the nether in SMP, some times when they reconnect, they spawn on top of the Nether. The only way back is death, or using teleportation.
Todays world is a cold one
Sometimes freezes most water into ice regardless of if its in a snow biome or not.
Out of line
Achievement display is sometimes off-panel.
The train that was...
Underground or otherwise enclosed Rail corners can cause you to clip through wall and lose health.
Minecart Mania
-Minecarts colliding on the same track will pass through each other or come to a dead stop rather than pushing.
-Exiting a Minecart or moving from one Minecart to another will bump the original Minecart and make it move.
Fire likes dirt!
-Fire does not show up on a map item.
-Fire sticks around much longer on blocks it can't burn.
All cobbed up
Cobweb now acting like a solid block, player can pass through it, but he/she will get damaged.
Fake trap door?
You are able to travel down through a "closed" Trapdoor/Hatch (Under certain circumstances).
LET ME FLY!!
If the player is crouched while saving, he/she will then (when loading the world) spawn an additional 1.62 meters higher, and visibly fall to the ground (unhurt). However, if this occurs while standing under a solid block (such as a low ceiling), then the player will suffer 0.5 hearts of damage from clipping into the block temporarily ("suffocation"). Warning, also occasionally happens even when not crouched!
So instead of having organized, focused threads you'd rather have 50 different issues thrown in here where things will be neary impossible to locate? Doesn't sound too productive to me. No offense intended, just my 2 cents.
That wouldn't make a difference. I've had this same bug in every patch since alpha. I doubt that what's happening to me is related to this patch, but my symptoms are identical to other players' so I figured I'd mention it.
One bug I have come into 1.6 is that the only block you can destroy is cobblestone. I don't know if this is just my Minecraft or if it is actually 1.6, but I just wanted you guise to know

Sounds odd. I haven't run into anything like that since upgrading.
I am starting this thread for everyone that wants to complain how 1.6 has 0021409125912509 bugs.. stop making new threads and post them in one thread..

Known Bugs
Server Chunk Load Error, this is not lag, its something within the update thats causing it. It is hopefully being fixed.

I think I finally figured out this. It has something to do with the view distance set on the minecraft server. I had a similar problem and could not figure it out until when I was traveling I looked behind me and it seemed that the server "unloaded" the chunk because it was beyond view distance(probably to conserve server memory and CPU)
The problem though it seems is that the Server is using more CPU trying to render new chunks AND unload old chunks at the same time. At least that's my 2 cents.

I have lost numerous iron and cobble stone tools to this bug, not to mention quite a few diamond pickaxes. I am hopping that someone can get back to me on this and solve the problem.

This is a known bug, I posted it in the OP for others.
I've been getting the tools disappearing bug, but I think I may have found a temporary fix. I don't know if it was just a one time thing yet, but if I put the 'tainted' tools into a chest and then take them back out, they work just fine. So I'll test this out a little more, and maybe someone else should too. It'll probably save us a few diamond picks before the patch comes out if it works.
Update: I think it was a one time fluke, nevermind. My tainted stone pick didn't break, but even after putting it in a chest, my iron pick still broke on the first swing. Sorry for false hope!
The chunk loading problem can be solved by lowering the view distance, not raising it. I set mine to 5 and it works fine. If you raise it, you get an error message. You might want to change that in your OP.
My current SMP issue I'm running into is a lighting issue. Certain areas loading with a block above and below a gap create perpetual darkness, even in the presence of lava. Placement of new lava, torches, glowstone, or the removal of ceiling blocks doesn't seem to remove this perpetual darkness.
Dont seem to see it yet. But there is a bug with the TNT+Arrows.

This is a known bug, I posted it in the OP for others.
That means that the server your connecting to, its got a older version of minecraft, or its been updated..
There are several tools that legaly allow you to downgrade your minecraft to older verisons, such as this one...
