I posted this in discussion as well, but I think it's also relevant concerning the additions in the 1.0 update.
Alright, so I have come up with my own theory of the origins of Minecraftia as we know it based on the features present in 1.0. Basically, we start with the five structures that indicate sentient races exist/existed:
The First race created Dungeons, Strongholds, and Nether Fortresses
The Second race created Abandoned Mineshafts and Villages
I lump dungeons, strongholds, and nether fortresses into one for a few reasons. First: each of these structures contain monster spawners. The first race was clearly highly intelligent. They possessed libraries, knowledge to bring back the dead (as evidenced by zombies and skeletons), and also were aware of and had the power to travel to other dimensions.
Since they could travel to The End, it is presumable that they could travel to the Nether. This is also evidenced by the fact that both strongholds and fortresses utilize unique creatures as guardians. The first race constructed mechanical blazes to guard their nether buildings and bred silverfish to defend strongholds. They are both constructed of brick with vaguely Gothic influence.
This is where my ideas come down to pure speculation. Seeings as there is no hint of the first race ever being above ground, I believe that their original home was the Nether. Nether fortresses possess farms for netherwart, which could've been a food source for the first race. It is my belief that the first race were pigmen. Zombie pigmen are a nether-exclusive mob that indicate that there used to be sentient pigmen inhabiting the nether. They were intelligent dimension-hoppers with knowledge transcending death, explaining the presence of their zombie counterparts.
Now, one might ask, where the hell do dungeons fit into this? Well, let me get into the second race: humans. The second race came to rise while the first was still in existence. Now, I put villages and mineshafts into one for a few reasons as well. Both utilize wood as an incredibly important building material. This proves the builders of mineshafts were once above ground, and the utilization of stone and torches in villages proves they've been below ground. On top of this, the villages indicate the inhabitants were farmers, while mineshafts are full of seeds. So it is my belief that the second race was an above ground civilization that began mining their way down into the depths of Minecratia.
So where do dungeons come in? Why are these two races extinct? Where the hell is this going?
War!
Sure, maybe it's the cop out answer. But this is my guess. The expanding empire of the human race threatened the subterrainian pigmen. A battle began to ensue. Since the overworld was not their natural homeworld, the pigmen were outnumbered. But they used their intellect and used their knowledge of life and death to turn their spawners into weapons. They spiked mineshafts with plagues of spiders, and even built dungeons as traps for unwary human miners. They used the dead humans against their own kind. The pigmen were still wiped out, leaving their underground ruins as evidence of existence, but the plague of human zombies and skeletons that they unleashed destroyed the second race. The humans fell as well.
Testificates? The new third race, perhaps the descendents of a few surviving tribes of humans. I do not believe they are a brand new race, nor that they created the villages themselves: The neverending plague of zombies and skellies would make it hard for new peoples to establish themselves.
As for endermen, I believe they are just interdimensional travellers. I don't think they were involved in the downfall of anyone. In fact, I think The End is just bizarre new dimension that has little to no impact on the Overworld. I also feel that creepers and slimes are just a natural creature of Minecraftia.
Who knows what happened to the pigmen that remained in the nether? Perhaps they were wiped out by ghasts. Maybe they all died fighting the humans. All we know is that their presence is still marked by the lost souls roaming around the Nether.
I can tell you one reason why the pigmen got owned.. they use golden swords! xD
People say this game is a sandbox and it shouldn't have a storyline but I beg to differ. I like feeling that the terrain around me has age and meaning to it and isn't just hills of blocks etc.

I agree entirely! I am curious. That is why I speculate. Maybe the game shouldn't have a set history, but it is our place as the players to decide what happened. And this is my conclusion.
For me, when I play a regular sandbox game, I get tired of it after a couple of days because not only does the game not work when I try to do something cool, but it's way too 'no strings attached'. To me the opposite of Minecraft is Fallout. There's a storyline but you can't really do jack $#&%. To me Minecraft is an interesting morphable world. Every interesting world needs a solid storyline or else the fantasy is just a block I can place and destroy. Another storyline of the game I read talked about creepers being the intelligent race, I think this story makes a lot more sense. xD
If the End is "new", why did the First Race build portals to get there? And why are Eyes of Ender the materials that power it?
Not "new" like it just recently came to exist in minecraft history, I was just referencing that it was a part of a recent update. And I dunno why, maybe because they used ancient secrets of dimensional travel. Enderpearls are used for teleportation, and if blazes are mechanical beings, perhaps blaze powder gives some sort of sentient fuel, or at least an animating energy to things to which it is bound. Mixing the two could create a living ball that is aware that The End is its homeworld, and this animating force could provide the energy to open the portal.
I guess a vague plot could be added in about the creation of the structures. But I don't want Minecraft to have anything like a campaign. I would enjoy it if the books in the library of Strongholds and Villages would give a brief history of the place . . . the Nether would be a vague mystery though, as would the end.
There is no history to Minecraft; any previous events that players come up with is just fanfiction.
That's one of the fun things about Minecraft... making stuff up, both building and otherwise. Why do you think there's 15 million odd-some Machinimas about the Minecraft world?
As for me...i think the Enders are the "First Race" in Your theory, OP. They made the portal and once they passed through they couldn't find out how to escape (just how the portal works in-game). After such a long time in The End and next to all of their race going in to try and help and find a way out (or maybe they "sacrificed" thier kind to appease the gods to get a way out?), their bodies got corrupted and became the Endermen. With their new teleporting ability they could phase back into the normal world...but now twisted and corrupted they gather remnants of the real world back to The End to rebuild the world they lost..or maybe they are trying to turn the normal world into The End (those pillars...?) as a form of revenge of their former brethren not saving them/sacrificing them?

My only problem with endermen being humans is that there's not much of an explanation as to where they got the ability to teleport. Though, it would make sense that they'd take blocks and attack when looked at, resentful of pure forms they lost. And the theory could coincide with my own if you extend the theory to say endermen were once pigmen.
Maybe they get the powers to teleport by the exposure to the "greenish haze" found in the End. This "haze" is apparently toxic to anything made of organic matter and will turn it into some sort of black/hollow material. The Ender Pearls the Enderman drops could be once their hearts, stripped of its soul and left as an empty hollow shell.

I guess I could share my "theory" as well? This is the first time I've really thought about it, so it might be a bit ranty and sloppy. Well, here goes:
It started off with the Endermen. Being the master race in the beginning, they had mastered the art of teleporting, enchanting, and brewing. The Endermen inhabitated only the End at the time, and eventually found out how to turn the End's sky material into portal material. Traveling through the portal, they found themselves at the Overworld, filled with pigs, cows, sheeps, chickens, slimes, creepers, squid, spiders, wolves, mooshrooms, and humans. The humans were sub-divided into two groups, the regular sized Humans (like Steve), and the smaller and peaceful Testificates. The regular Humans had mastered the art of crafting and mining, and were proud to show this in the form of mineshafts. They also helped build the villages of the Testificates, who usually tend to keep to themselves.
When the Endermen arrived, and met the humans with their strange tools, they agreed to share their knowledge of enchanting and brewing, as long as the regular Humans agreed to build the Strongholds to house the portals in. The Humans agreed,and in return, the Humans were taught how to brew and enchant, albeit with cruder ways, and both sides were happy and peaceful for many ages.
The Strongholds themselves were centers of learning, as the Humans and Endermen alike spent time constructing grand libraries in each one, containing all the knowledge they had of anything.
One day though, a Human decided that the gift of teleportation was what they really wanted. This was achieved only by a special pearl contained inside of each Endermen. In the night, the Human slaughtered the Endermen, took its pearl, and shared the new found gift with their friends. Convinced they were cheated on the deal from many millenia ago. This created a feud between the Endermen and Humans. The Testificates themselves are docile by nature, and wanted nothing to do with it.
At this time, the Pigmen from the Nether Strongholds (these large structures were once their homes) caught whiff of the friction. They rallied their armies in the hope of putting a semi-peaceful end to the fight. Sadly, by the time they arrived, an epic war had broken out. The Endermen brought back to life the fallen Humans in the forms of Skeletons and Zombies. Some Skeletons were also taught to use Spiders as mounts, becoming the fearsome Spider Jockey.

The Pigmen armies where slaughtered by both Endermen and Human alike, as neither side wanted any interference in the fight. The Pigmen returned home to the Nether, where they found their homes seiged by Blaze spawners, placed there by Humans, as well as the other spawners in the Strongholds, and newly created Dungeons, filled with reanimated Humans and Spiders, all of this knowledge coming from the libraries. In retaliation, special forms of the Spider spawner were placed in the Human's mineshafts by the Endermen.
Eventually, the stronger Endermen overtook the Humans. The Humans were almost wiped out, save for small isolated groups. The Endermen, being satisfied, mostly retreated to the End, sealed off the portals from the inside, allowing only one way travel through the portals. The only way out was through a fountain, located in the center of the End. The Endermen transformed this portal into the mighty Dragon, with special blocks at the top of the towers to protect it.
You, the player, being the only Human you know of, is still considered to be at war with many of the creatures of the world. The Endermen, being usually passive, have long since returned to that state, save for staring at them, which is viewed as a challenge to their survival. They still remember what has happened to them in the past, and wish to keep their pearls intact. The Testificates have also since turned silent, save for reading a few books from the long forgotten Strongholds...
