So I've followed my eyes on ender to butt-f nowhere and there's jack squat here. I've scanned it up and down, left and right with invisible texture packs and MCedit.
There's two possible things that went wrong: Either they aren't correctly implemented in pre4 yet, or it's because my world is a 1.8 seed. It's probably the latter.
I have a feeling you haven't been following them for long enough. Eyes of Ender have durability; when one breaks, it DOES NOT mean there's a stronghold below you. Keep using them until they stop going upward and instead go into the ground. THEN AND ONLY THEN have you found a stronghold.
They seem to work pretty well, but I feel like the chance of them breaking is too high. I was, apparently a long way from a stronghold and I went through 5 of them, even using them sparingly. I think they should tweak that a bit.

Tested it on 4 different seeds. All worked. It is probably the fact you are using a 1.8 seed.
Eyes of Ender point you towards where world gen would put a stronghold for that seed. World Gen is different between 1.8 and 1.9, so the eye is trying to send you someplace there would be a stronghold if your world had been genned in 1.9.
Thanks for the replies. Like everyone said, it's probably only going to work on world started in 1.9. If someone else could try with an older seed, that would be even more convincing.

I've had it to a point where I would walk a few blocks, and it'd tell me to go backward. It never went down, but it gave a very specific area.
I don't need proof, but if that's true it could ruin my theory.
It's weird tough, I've traveled to a place where I knew I saw a stronghold before, but it still tried to take me to the "fake" one on the other side of the world.
I would say it is your 1.8 world seed since this is the same issue I have in my SMP world. Thankfully it makes no difference since this world is getting deleted for full release so I just use single player to test out strongholds.

I actually hacked them to my inventory to find a Stronghold, it must be a pain in the ass to kill a hundread hard to spawn endermen just to find a portal
It's not so much when you started playing the map so much as it's when the specific chunks the eye leads you to were generated.
If they were generated before 1.9, then they won't contain a portal no matter what the eye says.
But if you'd never gotten close enough to those chunks for them to generate before you updated, then a portal WOULD appear there. And if you deleted the chunks, odds are when they regen'ed you'd get a portal there too.
Perhaps best to either MCEdit away some chunks, or, use the Nether to quickly travel somewhere you haven't explored at all yet.

Eh, probably because of my 1.8 seed then.

That would make sense. I really didn't recognize the terrain that the Eye was taking me towards.

Yeah, 1.8 worlds shouldn't even have the portal to get to the end, so it probably was a newly generated chunk.
