Pets: (And yes i know notch has said he will add pets i just wanna say how i want them to work) Pets would work like this, 1st you have commands you can give them like "stay", "fetch", "run away", and "mine". 2nd they have different abilities, slimes have small inventories and can climb walls to mine ores too high up, dogs have the same inventory space as you and are better at combat, cats have medium inventories and can fit through spaces to small for you, and hamsters have small inventories and can scout out areas. Pets will spawn at your spawn point and will look for you again. Pets are caught different ways, for dogs/cats, you make a collar the same way you make a chest except out of leather, for slimes/hamsters, just a single piece of leather at the top, You find wolves for dogs in open plains, wolf cubs are easier to catch than adults, For cats you need a wild cat, they will spawn on top of trees, we all know where to find slimes and hamsters are found on mountains.
Stampedes: Stampedes happen when wolves get to close (about 10 blocks) to 2 or more cows. The cows will call all other cows in the area and start a stampede, they are able to break through dirt, gravel, ice, snow, glass, sand, clay, and wood.
Mud: Mud is the result of water touching dirt without grass, if you break it it will give you 4 mud balls, put them in the crafting box to make mud blocks, & put those in the furnace to make dirt. mud is slippery and can be used to make traps. mud is affected by gravity but falls slowly. Not recommended for houses.
Weather: Weather happens randomly, there is 4 kinds of weather. 1st is rain and lightning, when lightning hits a mob it kills them, if its a pig it drops cooked ham, if it hits red stone it turns it on. Rain can make floods happen, the flood is 2-20 blocks higher than sea level and lasts 8 day/night cycles. Snow can happen on non snowy worlds. Hail will happen sometimes, it does 1 heart damage and can be used as weapons. Tornadoes are rare, but happen, it will pull up mobs, and destroy houses if your not careful.
Goats: We have other farm animals and we're getting horses, so why not goats? Goats would drop horns, which you could combine with armor to make it stronger. They attack you when you attack them.
Cryptid apes: Yetis would be found on top of mountains and snow biomes in groups of 10, and will build homes, They won't attack you... until you attack them. they drop clubs, snowballs, and wool. Clubs would be stronger than swords, and could be combined with goat horns to make spiked clubs. In the homes they have chests which, depending on how you acted towards their kind they will either let you take stuff, or kill you. Each yeti group has a leader, you can tell who the leader is because he wears a belt made of creeper heads, you can visit his house and talk with him or attack him, he drops creeper heads that ward off any creepers and drops a yeti crown, making you the king of this yeti group (unless you killed them all ready, oh well, put it in the workbench for 8 steel?). During the snowy weather they will come down and observe the area. Another variation would be bigfoot, they live in giant trees and drop scalps, witch allows you to travel through them unknown. Yetis are white with grey in furless areas, bigfeet are brown with pink in furless areas.
Herds: The title says it all, herds. Herds are just groups of animals with a leader, pigs would have a boar leader, sheep and goats would have a ram, chickens would have a rooster and cows have a bison. Herd leaders would attack if you attacked them, and will (for cows of course) start stampedes.
Cave-ins, volcanos, and other natural disasters: Lets face it, the games not dangerous enough, so lets add disasters! Natural disasters happen randomly, volcanos will spawn at any time, usually only 1 in the area, but chains can happen too, it can be both dangerous and prosperous to live near a volcano, inside of volcanos there are many ores and lava. You can tell when a volcano is going to erupt as each day it gathers smoke, when you can't see through the smoke then it will erupt! Earthquakes happen randomly also, it will start to shake and blocks are destroyed, it will open up a crevice sometimes and reveal hidden caves and ores. cave-ins only will happen when your in the cave, but happens randomly. Hurricanes happen and start huge floods, up to 40 blocks high! It will destroy trees, and the flood lasts 10 days!
Glaciers: Glaciers are huge floating islands found in the ocean inhabited by yetis and penguins. Penguins would drop eggs, but not just any normal useless egg, this egg would hatch into a baby penguin, and would grow up into an adult penguin, and spawn more penguins on your island. The same thing happens if the glacier crashes into your island. If you dig in a glacier, you can find minerals, but no stone, only ice. if you dig deep enough, you can find a room with a giant penguin mega mob guarding chests with valuable items. Baby penguins could be kept as pets, and as adults, when your drowning it will save you.
"Rag-dolls": You know how valve games have dead bodies turn into ragdolls, this is the same thing, but it has an effect on your world. Example, If you kill several pigs in one area, more wolves will come there, while less pigs spawn there. if you kill several zombies in one area, Skeletons spawn there. You can still get drops, its just the body does not dissapear. The only mob that won't be a ragdoll after death is slimes, who instead become goop that you can pick up in a bucket & use for fire traps, for it is flammable. Speaking of fire, ragdolls are flammable & setting pig ragdolls on fire will get you cooked ham.
Thats all i can come up with now, i'll update this when i get more ideas.
The ideas are good. I also like Raz's idea of adobe blocks.

How would you have rain work though? Having all water levels rise would be random if you have a spring in your base, and rain randomly spawning cubic meters of water would be kinda odd. In addition, if you raised the water level, how would it detect which water is "flood" water, and which is normal water (for when it returns back to normal levels)?

The game would know the difference between rain water and other water because if it was there before 7 days ago and/or placed by you, it would not delete it and delete the flood. The rain wouldn't just be a back round or something, it would be physically be there, accumulating water.

Feel free to read up and post in them, show your support.
