Incidentally, Notch has added coordinates to the F3 debug screen, so it's even easier to get these portals aligned (you don't need to download an extra program). Just remember: the X and Z coordinates in the Nether should be 1/8th of the values in the overworld. (The Y coordinate doesn't matter, but technically it should be the same in both.)
I'll have to look into this once i'm done with New Vegas.

FYI, I solved a bug with a nether portal too close to lava pool which was causing problems.
I created a long bridge out into a large lava pool and built a portal about one block above it.
I went through the portal and appeared in the correct corresponding position in the above world.
However, when I returned through the portal to the nether, I appeared in another nearby portal.
So, I had a functioning nether->above link, but a broken above->nether link.
The problem seemed to be that the portal was too close to lava, or too low in the netherworld. I raised it about 4 block spaces and now it works fine.
I had something like this when making a portal from my spawn to the nether --> shorter time to get to my base, which is ages (like 1000 blocks) away from my spawn. the spawn portal went straight to my base's nether-side portal which was connected to my base portal. the spawn portal could not be reached from my nether-side base portal so basicly the bug was good, as in instant transport from spawn to base.
I was planning on making a minecart track from my (supposed) Nether-side spawn portal to my base nether-side portal but it was not required as I didn't actually get a nether-side spawn portal!
Also this guide helped me sort out my old portal system, when my base was closer to my spawn!
Unless you place the portals really massively far apart, portals built in the overworld will link to an existing portal, not spawn a new one. (The obvious exception being your very first portal.)
You can still use the coordinate-tracking techniques discussed in this thread to build a portal in the Nether at the "right" place (corresponding with your one-way portal in the overworld), and it will then become a two-way portal.
Two-way portals are more useful, since you get fast travel times going both ways.
