I created a portal in my home base near my spawn at sea level I have made multiple trips through it. It works fine, and I have even created a small cobblestone outpost with iron doors and a supply cache. In the normal world I have a mining nexus approx 78 East on the adminium (approx 64 down). I want to make a fast travel corridor between it and my home base. So I created a portal in it thinking it was sufficiently distant that it would not cause confusion.
I was wrong. I enter my new portal that is approx 100 meters away(that is if my Pythagoras it right) and instead of coming out of a new portal I come out of the nether portal in my outpost. And if I go back into the nether outpost portal I always come out back at my home base. Also the home base portal is facing N W and the mining nexus is facing E W so when I go in the mining nexus portal I get turned about.
I tried destroying my original portal (the home base one), and the mining nexus portal now connects 2 way to the nether outpost. I fixed the home base portal and the behavior reverted back to how it was earlier. So I destroyed the mining nexus portal and re-created it facing N S, and I am still getting the same behavior.
So I now have a fast travel method, but unfortunately it is only one way. Any ideas on how I can fix this? Or is this a bug that I have to wait to be fixed?
If I add a second portal in the nether will it connect to the mining nexus portal or will it randomly generate a portal somewhere in the world? How do I position the Nether portal so it will connect to my mining nexus?
The point of this is a 2 way fast travel from my home base to the mining nexus and back to the home base.
I had this issue on one map. I don't know exactly what happened, but I entered my portal on ground level, looked around the nether, saw a ghast, and bolted back to the portal I came in through.
Odd thing is, I spawned in a cave underground about... 50 blocks away from my forest fire, behind a mountain I had my house in(well, to the side of it).
Re-entering either portal dumped me in the cave when I exited. Both led to the same ledge, but only one exit.
I have a feeling it might have had something to do with the ghast. I half remember the portal getting blown away, forcing me to re-light it.
Or maybe I died in there. I remember losing my stuff and feeling stupid, because I had a diamond pick(and not enough diamonds to build another).
I think I might have fixed it, by getting rid of the other normal world portal. I don't remember, it was a while ago.

It's currently a bug due to how portals connect to nearby gates instead of making new ones. Here's a fix (without resorting to manual gate placement):
1) Go to the pair of portals that are two-way (Earth to Nether and back again).
2) Enter the Nether. Remove an Obsidian block from the frame to deactivate the portal you just exited.
3) Suicide (saving your items in your outpost first of course.
4) Enter the Earth-side portal that was not two-way.
5) Your game should have now generated a new portal as there was no existing portal to connect to.
6) Fix and re-light your original Nether portal.
7) You should now have two pairs of working two-way portals!
Give another yell if you encounter any more diificulties.
