Ever since it's release, the Nether portals have been giving me problems with my main world (which precedes biomes). For those unaware, the bug was that 2 portals would lead to the same portal in the Nether. However, my world screwed up big, and EVERY portal leads to the same portal in the Nether (even those 1000 blocks away, I've tested). Using MCEdit to manually reset things have led to limited success.
Now I wish to delete the current Nether and regenerate it (it never held anything important anyways). Any suggestions on where to start, like which files to delete and such? Searches have led to no input, and I'm short on time right now, so I apologize if this is the wrong section.
Just delete the nether world file. It's called "DIM-1", I think. Located in .minecraft\saves\your world. Back up your world, because I am just assuming here. Here's some info from the wiki: http://www.minecraftwiki.net/wiki/The_Nether#File_save_location.
Good news: All the suggestions worked. Thanks. The nether was properly regenerated.
Bad news: The issue still exists, except the default portal (the one it always sends me back to in the overworld) becomes the first one I use/recreate. I'll see if the recovery thread can do anything about it. In the mean time, are there any theories on whats wrong/how to fix?

Post the X, Z, and Y coordinates of each of your portals, both in the nether and the overworld.
Then we can tell you if something is truly amiss. So far I have seen nothing in your brief descriptions that can't be explained by known portal behavior.

Ok, so this theory stands true. My portals were within 1024 block within each other, and thus led to the exact same portal (which is still annoying, considering one city is ~800 block away and in the middle no nowhere). I also created a portal 1168 blocks away (I did the math), and it generated a new portal elsewhere. So problems now solved.
It might be worth noting that the Nether portal currently returns you to portal 3, while entering any of the 3 (I had 4 at one point) leads to the one Nether portal.
Yep, that matches expected behavior exactly.
When you convert the overworld points for portals 2 and 3 to nether points, and then do the 3-dimensional distance, you find that the corresponding nether spot of portal 2 is 96.7 meters from the original nether portal and the corresponding nether spot of portal 3 is 68.6 meters from the original nether portal. Since both of these are less than or equal to 128, they will use the existing portal.
To fix this, all you have to do is travel in the nether to the corresponding nether location that lines up with the overworld position. Make a second and third nether portal at those spots and they will route to the overworld portals you would expect them to route to.
Keep in mind that since Y is not translated, it is a pretty big factor in distance calculations. Keeping the nether and overworld Y spots lined up does a lot for keeping portals aligned.

I tried it with terrible results. I gave my wife my glasses for a second, a creeper showed up and now my wife is pregnant.
