To anyone who is having crash report, is most likely to be ID Conflicts. And yes, eventhough IDfix is aimed to be fixing ID Conflicts, is not doing so well against Hard-coded IDs, or fluid IDs. I recommend configurating manually, I have a 230mods modpack configurated manually and running fine.
I am also having problems with an ID conflict between MrCrayfish's Furniture Mod and another. In this case RotaryCraft.
From what I can tell 2 mods want the block ID 502, FixID reassigns the second to different id. However the furniture mod is ignoring the intervention from FixID and therefore is staying at 502 which conflicts with the first mod (which skipped having its id adjusted).
The two items conflicting in this case are:
S:0502=Reika.RotaryCraft.RotaryCraft|502
S:4043=com.mrcrayfish.furniture.MrCrayfishFurnitureMod|502
Let me know if I can provide any further information.

I suspect the furniture mod is doing something funky, but since the point of FixID is to fix conflicts I figured I should report it here in case there is something it can do to prevent this sort of conflict.

Well, I gathered what I know into FAQ in the OP. Hope this helps someone.
Baughn: It's very odd. I made a clean installation of Minecaft, added projectred, ran it, made sure it works, then added arsmagica2, and there were no oddities in how Idfix handled that. All added entries were related to AM2, and PR remained as it was.
Might you still have the idfix file that you had before adding AM? I wish I could have a look at it. Particularly, was there a line S:00525=mrtjp.projectred.ProjectRedIllumination|525
in it? And was it replaced by S:00525=<some other mod's block>
after adding AM2?
this thing is a bit screwy most of the times. it doesnt crash or anything but it seems to "EAT" all of the 35+ thousand block slot for such a measly amount of mod. lemme elaborate.

Gamer, Minecraft Mod Developer, Creator of many mods that can be found in my CurseForge profile. (Helped port Grimoire of Gaia to 1.8.9 and helped getting a 1.12.2 version going)
As you might notice in OP, there is another version of Idfix available: Idfix Minus. It puts all resolved Ids into mods' configuration files. After you run the game once, you can remove the mod because all configuration is already written.
Here's a list of mods for 1.6.4 that I tested with Idfix Minus:
This version is not compatible with previous version of Idfix, sadly. So if you're using older versions of Idfix, stick to that. If you're making a new set of mods, Idfix Minus should be the choice for you, since it's much, much more robust when you are adding more mods to an already existed and configured set of mods.
If you're adding Idfix to an already existing set of mods, be sure to make backups of config directories and worlds. It worked well for me, but there's no promise it will work in every situation.
So I tried replacing the old Idfix mod in my pack with the new Minus version, and got this in the console:

The Artifice config seems to be just weird like that, with the "Starting ID" lines pointing at IDs that are already present in the config, so I guess it makes sense for Idfix to try changing that.
The third line didn't show the ID properly (it was 31743 before the Artifice hammer was changed to it, not 123).
And then the fourth line... Block 3141 was conflicting with block 2556, so it got changed from 4088 to 4094? After inspecting what happened with my NEI dumps, it turns out that the first ID didn't have anything to do with anyone (it was set to a MFR liquid block), the second ID was 4088 instead of 2556 (which really got changed to 4094 in the end), and that apparently none of the things mentioned there were conflicting in first place. Huh.
Then again, you just said this version is not compatible with the older one, so maybe that's what happens when you try switching them. Still, I just felt like reporting what happened.

In a message of this sort, AAAA is the literal Id immibis core is requesting from the config module. It's a number in mod code and I use it in addition to the name ("infinitubes.machine.id") to identify the block. CCCC is the Id for this block that's stored in config files. BBBB is the literal Id (that is, again, specified in mod code) of a block that has actual Id of CCCC. DDDD is the new Id for the very first block.
What this message meant was that infinitubes.machine.id was configured, by forge, in its own configuration file, to use the Id of 4088. That Id happened to be occupied by blockFanId, which, again, was configured to use 4088, even though original author suggested for forge to offer him 2556. So it does make sense to see this sort of message if you place Idfix Minus into an existing set of mods with multitude of conflicts.
The situation with Artifice is expected, but it works, and if I disable this sort of behavior, some other mods stop working.

You are an excellent modder. not to kiss your butt, but would a box of godiva chocolate inspire you to create a "null pointer exception" pinpointer and fixer mod? because that would make me shell out the money for the expensive chocolates if you could. just a simple mod that tells you whats breaking and where, and if possible a fix for it.
Morrogoth: generally you just infer what caused the null pointer exception by looking at the stack that's printed along with a crash log. And asking to fix it is pretty much like asking to write a program that magically writes mods for you. Human intervention is necessary to fix bugs.

I see, but my question is, what if the null pointer exception error report inside the crash folder says one thing and the launcher crash screen says another? im in a very weird situation. and i wouldnt dream of asking you to write something hard like that, I apologize, as I am desperate to get this problem resolved so I can return to my movie im making.

Baughn: It's very odd. I made a clean installation of Minecaft, added projectred, ran it, made sure it works, then added arsmagica2, and there were no oddities in how Idfix handled that. All added entries were related to AM2, and PR remained as it was.
Might you still have the idfix file that you had before adding AM? I wish I could have a look at it. Particularly, was there a line
S:00525=mrtjp.projectred.ProjectRedIllumination|525
in it? And was it replaced by
S:00525=<some other mod's block>
after adding AM2?

so when i plant a cherry using pams mod and its fruit grows, i can harvest the cherry but then a block from millenaire changes the unripe fruit of cherry. its quite odd to say at least...

As you might notice in OP, there is another version of Idfix available: Idfix Minus. It puts all resolved Ids into mods' configuration files. After you run the game once, you can remove the mod because all configuration is already written.

This version is not compatible with previous version of Idfix, sadly. So if you're using older versions of Idfix, stick to that. If you're making a new set of mods, Idfix Minus should be the choice for you, since it's much, much more robust when you are adding more mods to an already existed and configured set of mods.
If you're adding Idfix to an already existing set of mods, be sure to make backups of config directories and worlds. It worked well for me, but there's no promise it will work in every situation.
The Artifice config seems to be just weird like that, with the "Starting ID" lines pointing at IDs that are already present in the config, so I guess it makes sense for Idfix to try changing that.
The third line didn't show the ID properly (it was 31743 before the Artifice hammer was changed to it, not 123).
And then the fourth line... Block 3141 was conflicting with block 2556, so it got changed from 4088 to 4094? After inspecting what happened with my NEI dumps, it turns out that the first ID didn't have anything to do with anyone (it was set to a MFR liquid block), the second ID was 4088 instead of 2556 (which really got changed to 4094 in the end), and that apparently none of the things mentioned there were conflicting in first place. Huh.
Then again, you just said this version is not compatible with the older one, so maybe that's what happens when you try switching them. Still, I just felt like reporting what happened.
In a message of this sort, AAAA is the literal Id immibis core is requesting from the config module. It's a number in mod code and I use it in addition to the name ("infinitubes.machine.id") to identify the block. CCCC is the Id for this block that's stored in config files. BBBB is the literal Id (that is, again, specified in mod code) of a block that has actual Id of CCCC. DDDD is the new Id for the very first block.
What this message meant was that infinitubes.machine.id was configured, by forge, in its own configuration file, to use the Id of 4088. That Id happened to be occupied by blockFanId, which, again, was configured to use 4088, even though original author suggested for forge to offer him 2556. So it does make sense to see this sort of message if you place Idfix Minus into an existing set of mods with multitude of conflicts.
The situation with Artifice is expected, but it works, and if I disable this sort of behavior, some other mods stop working.
More importantly, did the game launch and work?

I see, but my question is, what if the null pointer exception error report inside the crash folder says one thing and the launcher crash screen says another? im in a very weird situation. and i wouldnt dream of asking you to write something hard like that, I apologize, as I am desperate to get this problem resolved so I can return to my movie im making.
